M6811 Code-Seeking Disassembler
The M6811 Code-Seeking Disassembler is a command-line tool that lets you enter known starting vectors for a given code image for the 6811 micro. It will disassemble the code and follow through branches to assist in the separation of code and data. Its companion Fuzzy Function Analyzer uses DNA Sequence Alignment Algorithms to locate similar code in multiple binaries, facilitating reverse-engineering. Originally written to analyze code from GM automotive engine controllers, but is useful anywhere a 6811 micro is being used. Version 1.0 was written in Borland Pascal in April 1996, and updated to v1.2 in June 1999. It was later rewritten to C++ in July 1999 through Jan 2000. While it's been freely available since its creation, it's being released here as an open-source project so the world can better use it as it sees fit. Version 2.0 is completely reworked in 2014 to compile and run with GCC and STL to make it fully portable and accessible to all computer platforms.

DBSolveOptimum is a stand-alone software tool for construction and analysis of mathematical models of biological systems. It is a succession and extension of DBSolve 5 and DBSolve 7, which were popular tools for systems biology. In addition to the capabilities of these software packages, DBSolveOptimum is implemented with new tools for extended data analysis and multiple simulations, which are important for simulation of virtual clinical trials and application of modern modeling techniques, like quantitative systems pharmacology, to problems arising in drug research and development. By this time, DBSolveOptimum has been successfully tested and applied for the development and analysis of both systems pharmacology and conventional PK/PD models of drugs. The Free Finite Element Package is a library which contains numerical methods required when working with finite elements. The goal of FFEP is to provide basic functions for approximating the solution of elliptic and parabolic PDEs in 2D. Until 2016 FFEP was developed using C. Science 2016 the language was switched to GNU Octave with some C Mex-Functions. Mesh generation or import is not part of FFEP. We recommend the use of Gmsh.

Display is spectrum analyzer-like and shows the amplitude/phase and/or a Nyquist diagram. Crystals can be series resonant or with load capacitance. Adding of spurious resonances is possible.

RNAfdl is a highly flexible tool for drawing RNA secondary structures. Secondary structures can be visualized as classical secondary structure plot, circle plot, linear plot or mountain plot. RNAfdl allows manual editing and several drawing styles, as well as a fully automated conjugate gradients minimization approach to draw more complex structures without user interaction. In addition, RNAfdl allows you to incorporate non-canonical base pairs into drawings.

NEVESIM is a software package for event-driven simulation of networks of spiking neurons with a fast simulation core in C++, and a scripting user interface in the Python programming language. It supports simulation of heterogeneous networks with different types of neurons and synapses, and can be easily extended by the user with new neuron and synapse types. To enable heterogeneous networks and extensibility, NEVESIM is designed to decouple the simulation logic of communicating events (spikes) between the neurons at a network level from the implementation of the internal dynamics of individual neurons.
