Facilitates retrieval of personalized comments previously put into code. While writing new, (or reviewing old) code, user adds search-tag (the string "EGOF") to comments. Subsequently running Egof (followed by optional search words) retrieves them. Code can be in any programming language, or scripts used by applications, or HTML or LaTex files. Sounds like a combination of Unix find/grep, but has many more features. Searching is faster since database files are created, one per language. When creating them Egof goes through all (or specified subset of) user's folders/files, finds instances of the search-tag, and stores those lines of code plus some surrounding code. During running, Egof displays a prompt, and allows users to change options and modify the search, (using the same option-parsing software that was used to parse the command line.) Charmol is a command-line based program for making high-quality pictures of molecular structures for Linux and MacOS. It produces POV-Ray rendered images or files in VRML format for viewing in 3D. Charmol is capable of making pictures containing: - from small- to large-size molecules - more molecules together (different settings possible) - orbitals using molden and fchk files (GTO functions up to 'h' angular momentum supported) - surfaces using gaussian cube files (also color-mapped surfaces according to potential) - schematic representation of vibrations using arrows - user-defined arrows representing vectorial properties - measuring gauges - combinations of these features (more orbitals together, orbitals and arrows together etc.) Charmol allows for fine tuning of the final molecular design.

The aim of this project is to offer a platform-independent, user-friendly, open-source and extensible environment for Bioengineering process optimization that can be used to increase productivity. Least-squares fit of amylopectin chain-length distribution
This FORTRAN program package finds the parameters involved in amylopectin chain-length distribution (CLD) biosynthesis by fitting experimental CLD data to a model which incorporates the underlying starch biosynthesis. The amylopectin CLD biosynthesis model used by this program is explained in the article “A Parameterized Model of Amylopectin Synthesis provides key insights into the Synthesis of Granular Starch”, by Alex Chi Wu, Matthew K. Morell and Robert G. Gilbert. The downloadable .zip file contain the main code readily usable after compiling. An instruction manual is also provided. This is an open source program.

A computer scientist has attempted to program a textbook of British general practice (primary care) medicine, that is, Hodgkin K (1978) "Towards Earlier Diagnosis....", 4th Edition, Churchill Livingstone. If a patient types presenting findings (such as headache, cough), the program prompts the user for expansion/denial of appropriate findings, in order to construct a list of patient findings. The program also calculates a list of likely diseases, which the user can use the web to find out more about. The program has about 600 diseases and 1000 findings. NURBS-based elastic and limit analysis of masonry arches in MATLAB
ArchNURBS is a MATLAB tool for the analysis of planar curved structures, with a particular attention to masonry arches. As in CAD softwares, the geometry of the model is defined by a NURBS representation of the structure. Indeed, the user can upload geometries imported from a CAD environment. Based on such a representation, ArchNURBS performs the elastic isogeometric finite element analysis and the collapse limit analysis of the structure. It is possible to include in the analysis the presence of Fiber-Reinforced Polymers (FRP) extrados and intrados strips. RNA editing detection by NGS data
REDItools are python scripts developed with the aim to study RNA editing at genomic scale by next generation sequencing data. RNA editing is a post-transcriptional phenomenon involving the insertion/deletion or substitution of specific bases in precise RNA localizations. In human, RNA editing occurs by deamination of cytosine to uridine (C-to-U) or mostly by the adenosine to inosine (A-to-I) conversion through ADAR enzymes. A-to-I substitutions may have profound functional consequences and have been linked to a variety of human diseases including neurological and neurodegenerative disorders or cancer. Next generation sequencing technologies offer the unique opportunity to investigate in depth RNA editing even though no dedicated software has been released up to now. REDItools are simple python scripts conceived to facilitate the investigation of RNA editing at large-scale and devoted to research groups that would to explore such phenomenon in own data.
Differential expression analysis tool for miRNAs in temporal studies
The microRNA Temporal Analyzer (mirnaTA) is a bioinformatics tool which can be used to identify differentially expressed miRNAs in temporal studies. It is implemented in Perl and R package (>= 2.13.0) and can be run across multiple platforms such as Linux, Mac and Windows. The mirnaTA requires that users provide data from a minimum of two time points and analyze up to 20 time points. To normalize data and remove technical variability, Normal Quantile Transformation (NQT) was used, and the normalized data is analyzed using linear regression model to locate any miRNAs which are differentially expressed in a linear manner. Any miRNAs with P-value<0.05 are considered statistically significant. Remaining miRNAs which did not fit in linear model are further analyzed in two different methods: (1) if the number of time points <3, CDF of the normal distribution, and (2) if the number of time points is >= 3, ANOVA is utilized. http://www.gigasciencejournal.com/content/3/1/20
