This package includes BBMap, a short read aligner, as well as various other bioinformatic tools. It is written in pure Java, can run on any platform, and has no dependencies other than Java being installed (compiled for Java 6 and higher). All tools are efficient and multithreaded. BBMap: Short read aligner for DNA and RNA-seq data. Capable of handling arbitrarily large genomes with millions of scaffolds. Handles Illumina, PacBio, 454, and other reads; very high sensitivity and tolerant of errors and numerous large indels. Very fast. BBNorm: Kmer-based error-correction and normalization tool. Dedupe: Simplifies assemblies by removing duplicate or contained subsequences that share a target percent identity. Reformat: Reformats reads between fasta/fastq/scarf/fasta+qual/sam, interleaved/paired, and ASCII-33/64, at over 500 MB/s. OpenNum lets you create a graphical interface adapted to your solvers by simply editing an XML configuration file. More specifically, OpenNum lets you · to collect a hierarchical dataset, · to call any executable file and · to visualize scalar and vector fields, plot graphs or show simple plain text files. It also has other useful utilities specifically designed for numerical simulation packages: · it allows managing a centralized materials dataset; · it can read several finite element mesh formats and several field formats.
Astrophysical magnetic fields simulator
Hammurabi is a HEALPix-based tool for simulating observables such as polarized synchrotron and thermal dust emission from models of physical inputs such as magnetic fields, dust and electron distributions, etc. It is a modular C++ framework into which you can add your own models easily and then use it to perform the line-of-sight integration to compute the observables. Model-based Analysis of Genome-wide CRISPR-Cas9 Knockout (MAGeCK) is a computational tool to identify important genes from the recent genome-scale CRISPR-Cas9 knockout screens technology. A Python script for estimating the grain size from thin sections

The script is suitable to use for paleopiezometry (paleowattmetry) studies and to derive the actual 3D grain size distribution using the Saltykov and the two-step methods. The script does not require a previous experience with Python programming language. For users with coding skills, the script is organized in a modular way using functions facilitating to modify, reuse or extend the code if needed. Versions 1.4.x include the ability to estimate differential stress via piezometers (with multiple piezometric relations for comparison!)
