BioXTAS RAW is a program for analysis of Small-Angle X-ray Scattering (SAXS) data. The software enables: creation of 1D scattering profiles from 2D detector images, standard data operations such as averaging and subtraction, analysis of radius of gyration (Rg) and molecular weight, and advanced analysis using GNOM and DAMMIF as well as electron density reconstructions using DENSS. It also allows easy processing of inline SEC-SAXS data and data deconvolution using the evolving factor analysis (EFA) method. popt4jlib is an open-source parallel optimization library for the Java programming language supporting both shared memory and distributed message passing models. Implements a number of meta-heuristic algorithms for Non-Linear Programming, including Genetic Algorithms, Differential Evolution, Evolutionary Algorithms, Simulated Annealing, Particle Swarm Optimization, Firefly Algorithm, Monte-Carlo Search, Local Search algorithms, Gradient-Descent-based algorithms, as well as some well-known network flow and other graph algorithms. A fast parallel implementation of the network simplex method, and some full-fledged parallel/distributed MIP solvers will be added in the next version. In general, emphasis is given in improving the efficiency of the algorithms in shared-memory models via java threads, since multi-core machines are so wide-spread today.

A Python script for estimating the grain size from thin sections

The script is able to estimate differential stress through paleopiezometers, implementing multiple piezometric relations for comparison, and to derive the actual (3D) grain size distribution from thin sections using the Saltykov and the two-step methods. The script only requires as input the areas of the grain profiles measured grain-by-grain in a thin section and does not require previous experience with Python programming language (see the documentation at the website). For users with coding skills, the script is organized in a modular way facilitating its reuse and code extension.
