A pythonic interface to MATLAB
This package lets Python users interface and communicate with MATLAB from Python. Pymatlab makes it easier for users to integrate a project with a large MATLAB codebase into python scripts by using MATLAB scripts as a part of the python program. The basic functionality of this package is to send data from Python to MATLAB's workspace to be able to run Matlab function on the data. After processing you retrieve back data to python. This enables you to process data with Mathlab's built in functions, toolboxes or Matlab-scripts. It is also possible to use MATLAB's to generate plots or other graphics. The package uses Numpy's ndarrays and translates them into MATLAB's mxarrays using Python's ctypes and Matlab's mx library. --> For a more detailed description check the README text under the 'Files' menu option :) The project consists of a few very simple .m files for a Basic Neural Networks study under Octave (or Matlab). The idea is to provide a context for beginners that will allow to develop neural networks, while at the same time get to see and feel the behavior of a basic neural networks' functioning. The code is completely open to be modified and may suit several scenarios. The code commenting is verbose, and variables and functions do respect English formatting, so that code may be self explanatory. Messages to the screen are localized, both in English and Spanish, and it is really easy to add another language to the localization. If any further explanation is needed, the forum/discussion page may be of help :) Comments and suggestions are very welcome.

AK Toolbox is a Matlab Toolbox for co-evolution analysis for protein Multiple Sequence Alignment (MSA) distributed under Simplified BSD License. The aim of AK toolbox is to provide a set of Matlab functions, which are independent of Matlab Bioinforamtics Toolbox, for coevolution anaylsis for MSA. At present, co-evolution methods available in this package are Statistical Coupling Analysis (SCA), Explicit Likelihood of Subset Covariance (ELSC), Mutual Information (MI), Observed Minus Expected Square method (OMES), McLanhlan Based Substitution Correlation (MCBASC), Direct-coupling analysis (DCA) and logR. Enclosed in this package is also an archive of different Bioinformatics matrices.
A Multi-functional GUI-based Program for Image Processing and Analysis
Most of the medical images (e.g. CT, MRI, PET, etc.) comprises multiple frames which represent slices, phases, timing etc. from the same imaging object. Those images can be saved as multidimensional matrices in Matlab thanks to Matlab's powerful support of multidimensional data representation. However, within Matlab, most of image manipulation functions are limited or tailored for processing two-dimensional matrix. The MatrixUser is a software package which features functions designed and optimized specifically for manipulating multidimensional real or complex data matrix. MatrixUser provides a nice graphical environment for easily performing image analysis tasks including multidimensional image display, matrix (image stack) processing and rendering etc. MatrixUser is a great lightweight tool for users who are working in image processing field under Matlab. Cross platform electromagnetics finite element analyisis based on FEMM
Cross platform electromagnetics finite element analysis code, with very tight integration with Matlab/Octave. xfemm is a refactoring of the core algorithms of the popular Windows-only FEMM (Finite Element Method Magnetics, www.femm.info) to use only the standard template library and therefore be cross-platform. The codes can be used as a library, standalone executables, or through the advanced Matlab/Octave interface, which uses direct data exchange at the memory level rather than the original FEMM ActiveX or file-based interface, for much improved communication speed. If you use xfemm, particularly for industrial work, but also academic, it will be greatly appreciated if you could write an email stating this and how it has supported your work. Metabolomics Bioinformatics Tools
Our bioanalytical research exploits practical and efficient high-throughput technologies for the analyses of complex mixtures derived from living systems. This will facilitate the development of preventive, predictive and personalized medicine for specific diseases and will promote health and wellness. We use a number of high-throughput analytical platforms including multidimensional liquid chromatography-mass spectrometry (MDLC-MS) for proteomics, and for metabolomics; liquid chromatography-mass spectrometry (LC-MS), and comprehensive two-dimensional gas chromatography-mass spectrometry (GCxGC/TOF-MS). Each type of analysis affords limited analyte coverage of molecules present in a patient sample and therefore provides only a partial molecular profile for an individual patient. These diverse analytical data must be integrated with advanced bioinformatics methods for accurate evaluation of health and detection of disease susceptibility.
While resting-state fMRI is drawing more and more attention, there has not been a software for its data analysis. Based on MATLAB, we developed a package named REST. Currently REST has three main functions: function connectivity, ReHo and ALFF.
