ActiveX/ATL molecular viewer component
This is a ActiveX/ATL component that shows molecular structures in 3D. It can read atomistic .pdb and .xyz file formats. This control is made very simple and flexible. It may be useful for chemists or other scientists to put molecular structures in presentations such as power point, with the ability to rotate or zoom using the mouse. It can also be used in developing graphical user interface for molecular calculations, and in any programming IDE that allows insertion of ActiveX controls. The models are rendered using OpenGL, therefore it exploits optimizations provided by the graphics cards. NEW: Render as PNG with transparent background. Added small application that allows user to open molecular file and render it as a PNG file image PNG with transparent background. Can be quite useful in presentations and visual processing.
A tool for directed ortholog search in ESTs and proteins
HaMStR is a profile hidden Markov model based tool for a directed ortholog search in EST or protein sequence data. The program takes a pre-defined core group of orthologous sequences (core orthologs) and a set of sequences from a search taxon as input. HaMStR then combines in a two-step strategy a pHMM based search and a reverse search via BLAST to extend the core ortholog group with novel sequences from the search taxon.

A MATLAB toolbox for relating neural signals to continuous stimuli
mTRF Toolbox is a MATLAB toolbox that permits the fast computation of the linear stimulus-response mapping of any sensory system in the forward or backward direction. It is suitable for analysing EEG, MEG, ECoG and EMG data. The forward model, or temporal response function (TRF), can be interpreted using conventional analysis techniques such as time-frequency and source analysis. The TRF can also be used to predict future responses of the system given a new stimulus signal. Similarly, the backward model can be used to reconstruct spectrotemporal stimulus information given new response data. mTRF Toolbox facilitates the use of continuous stimuli in electrophysiological studies as opposed to time-locked averaging techniques which require discrete stimuli. This enables examination of how neural systems process more natural and ecologically valid stimuli such as speech, music, motion and contrast.
