A simple N-Body simulator.
This project simulates the behavior, dynamics, and motion of a group of celestial objects. Given N point masses in a three-dimensional space, its present positions and velocities, and supposing that the force of attraction experienced between each pair of particles is Newtonian, the project approximately predicts it's positions and velocities at a future moment of time. The project can visualize the simulation, and create a graphic real-time output using FreeGLUT, and also have an option for textual output and archiving. Bugale N-Body Data Editor provides a graphic user interface for creating and editing the settings and body data files of Bugale N-Body Simulator. It can be found here: https://sourceforge.net/projects/bugaledataedit

A code primarily aimed at DNA and RNA coarse-grained simulations
oxDNA is a simulation code that was initially conceived as an implementation of the coarse-grained DNA model introduced by T. E. Ouldridge, J. P. K. Doye and A. A. Louis (http://dx.doi.org/10.1063/1.3552946). It has been since reworked and it is now an extensible simulation+analysis framework. It natively supports DNA, RNA, Lennard-Jones and patchy particle simulations on both CPUs and NVIDIA GPUs.
Simulate high power rocket flights with splash down plots
This software allows you perform six degree of freedom simulations of High Power Rocket (HPR) and model rocket flights. Parachute descent is also simulated. 3D flight trajectories are produced as well as detailed tabular flight data. Running in Monte Carlo mode allows generates multiple possible flight paths and splash down plots, indicating the probability of landing in an area. Peer-reviewed publication in the Journal of Open Research Software (JORS) http://doi.org/10.5334/jors.137 "Cambridge Rocketry Simulator – A Stochastic Six-Degrees-of-Freedom Rocket Flight Simulator"
GMES is a free Python package for FDTD electromagnetic simulations.
GMES is a free finite-difference time-domain (FDTD) simulation Python package developed at GIST to model photonic devices. Its features include simulation in 1D, 2D, and 3D Cartesian coordinates, distributed memory parallelism on any system supporting the MPI standard, portable to any Unix-like system, variuos dispersive ε(ω) models, CPML absorbing boundaries and/or Bloch-periodic boundary conditions, and arbitrary material and source distributions. GMES officially stands for GIST Maxwell’s Equations Solver.

Simulation of EPR spectra of nitroxide biradicals
The program Orthos is developed to performed simulation (including nonlinear least-squares fitting) of EPR spectra of nitroxide biradicals. The program capabilities include simulation of rigid-limit and slow-motional spectra, of both isotropic and aligned samples. The spectra of multiple paramagnetic species, both bi- and monoradicals can be modeled. NB: Please note that now (as of Nov 2016) the distribution is being updated so that to improve reliability, OS-universality, and the quality of documentation. If you have any troubles installing/compiling/using the software, please contact me. I would be glad to help.
Framework für Numerische Rechnungen
NumeRe: Framework für Numerische Rechnungen is a framework written for Microsoft Windows(R) and released under the GNU GPL v3 for solving and visualizing mathematical and physical problems numerically. NumeRe is based upon muParser, MathGL, BasicExcel, TinyXML-2, the Boost C++-Library & the GNU Scientific Library The program's language is available in German and in English, however all commands are always in English, to suppress misuse of special characters and enhance portability across different languages. The version 1.0.9 brings the ability to translate NumeRe's language to your native language. If you are interested in translating NumeRe to your language, please mail the developer. If you think that NumeRe is helpful: don't hesitate and write a corresponding review here on SourceForge! mean first passage times and node occupancies calculations
RaTrav tool was designed to support computational biology studies where mean first-passage times (MFPTs) between initial and single or multiple final states in network-like systems are used. The tool approves arbitrary networks (graphs) where a dynamics of the Markovian type takes place. Two methods are made available for which their efficiency is strongly dependent on the topology of the defined network: the combinatorial Hill technique and the Monte Carlo simulation method. For comparison of simulation and experimental scattering data
SIMulation to EXPeriment is software that allows the direct comparison of simulation density information with that obtained from X-ray and neutron scattering experiments, by converting the simulation data to form factors. It also calculates volume probability distributions according to a space filling volumetric model. Written in C++ and Qt, SIMtoEXP has a very simple and easy to use GUI with interactive plotting. The software was originally developed by Norbert Kucerka. The code has been tested on OpenSUSE and Ubuntu (both binary and compilation); Windows and Mac are not officially supported, see the 'Notes' in the tar.
