    Parallel coupled multiphysics simulation application

    Rocstar is a multiphysics simulation application designed to do fluid-structure interaction (FSI) across moving, reacting interfaces. Rocstar couples multiple domain-specific simulation packages and disparately discretized domains and provides several simulation-supporting services including conservative and accurate data transfer, surface propagation, and parallel I/O. Rocstar is MPI parallel and routinely executes large simulations on massively parallel platforms. Rocstar was originally developed at the University of Illinois Center for Simulation of Advanced Rockets (CSAR) under Department of Energy ASCI funding. Ongoing development of Rocstar is conducted by Illinois Rocstar LLC with company IR&D and continued DOE SBIR funding.

    automatic build tool for ROOT data analysis software

    ckon is a C++ program/tool which automatically takes care of compilation, dictionary generation and linking of programs and libraries developed for data analyses within the CERN ROOT analysis framework. This includes parsing include headers to figure out which libraries the main programs need to be linked to. It uses automake/autoconf to be platform independent and GNU install compliant. In addition, m4 macros are automatically downloaded and the according compiler flags included based on a list of boost libraries provided in the config file.

    TrackXY

    Track & log x & y displacement, in realtime, of object in webcam

    Track, in realtime, horizontal and vertical displacement of object in webcam. Log timestamp, x and y to comma-separated value (.csv) file importable to spreadsheet. Uses Lukas-Kanade algorithm and based on lkdemo.cpp in OpenCV, stripped down to track single point in high contrast against a uniform background. Based on the BSD licensed OpenCV, TrackXY also has BSD-style license. I am a bit embarrassed to be posting this here, because it's such a rudimentary program, but I couldn't find any other ready-made program that would track an object in real-time from webcam, other than an $80 special-purpose program used in the original (torsion balance) experiment we were replicating. I released TrackXY to reduce barriers to entry to science. Planned features include versions for each platform, a GUI, comprehensive data management, and data analysis tools. To analyze motion in /recorded/ video (not real-time), you may prefer something like PhysMo, also a SourceForge project.

    Simulation of EPR spectra of nitroxide biradicals

    The program Orthos is developed to performed simulation (including nonlinear least-squares fitting) of EPR spectra of nitroxide biradicals. The program capabilities include simulation of rigid-limit and slow-motional spectra, of both isotropic and aligned samples. The spectra of multiple paramagnetic species, both bi- and monoradicals can be modeled. NB: Please note that now (as of Nov 2016) the distribution is being updated so that to improve reliability, OS-universality, and the quality of documentation.     SPIW is a MATLAB toolbox, for automated processing of scanning probe microscope images. Tools are applicable to all SPM images, but the main focus is on images with atomic or molecular resolution. SPIW is primarily a MATLAB toolbox with functions designed to be called in a user's own script. SPIW also has a very basic GUI for browsing and exporting images. For information on SPIW's performance see our publication ( http://dx.doi.org/10.1063/1.4827076 ) in the Review of Scientific Instruments. A related open-source project SPIEPy (https://pypi.python.org/pypi/SPIEPy/) is developing a python library to for automated SPM imaged enhancement. SPIEPy brings many SPIW algorithms to the Python user.

    Nature is an open source library for computing thermochemical and kinetic properties of complex gas mixtures. The library supports the CHEMKIN data format and a native script for defining complex gas mixtures. Nature is written in C# and does not depend on any third party tool or library. Nature interoperates natively with any .NET language including the FTN95: Fortran 95 compiler. The primary goal of the project is to deliver the open source that provides the foundation for potentially complex CFD solutions capable of carrying computing in the distributed environment and particularly the Cloud computing.

    For comparison of simulation and experimental scattering data

    SIMulation to EXPeriment is software that allows the direct comparison of simulation density information with that obtained from X-ray and neutron scattering experiments, by converting the simulation data to form factors. It also calculates volume probability distributions according to a space filling volumetric model. Written in C++ and Qt, SIMtoEXP has a very simple and easy to use GUI with interactive plotting. The software was originally developed by Norbert Kucerka. The code has been tested on OpenSUSE and Ubuntu (both binary and compilation); Windows and Mac are not officially supported, see the 'Notes' in the tar. PLEASE READ THE WIKI FOR THE MOST UP-TO-DATE INFORMATION - there have been major bug fixes recently.

    Unix-based preparation and analysis toolbox for molecular simulations

    Unix-based preparation and analysis toolbox for Nanomaterials and Room Temperature Ionic Liquids in Bulk and Slab using bash scripts, Gromacs tools and Matlab functions. NaRIBaS provides a framework that decouples user input parameter and terminal based command lines. NaRIBaS does not replace a simulation software and specific analysis tools like Gromacs, but it allows iterative repetition of tasks while changing specific input parameter. The toolbox is to be understood as a scripting framework rather than a black-box software. Task specific input and preparation or analysis function, are easy expandable to meet the scientific characteristic of constant changing properties. Concepts for efficiently storing and analysing large files in conjunction with graphical visualization and numerical data processing are presented in a Manual. A documented script collection that allows reproducing all simulations and analysis results presented in the Doctoral thesis of the author.
