M6811 Code-Seeking Disassembler
The M6811 Code-Seeking Disassembler is a command-line tool that lets you enter known starting vectors for a given code image for the 6811 micro. It will disassemble the code and follow through branches to assist in the separation of code and data. Its companion Fuzzy Function Analyzer uses DNA Sequence Alignment Algorithms to locate similar code in multiple binaries, facilitating reverse-engineering. Originally written to analyze code from GM automotive engine controllers, but is useful anywhere a 6811 micro is being used. Version 1.0 was written in Borland Pascal in April 1996, and updated to v1.2 in June 1999. It was later rewritten to C++ in July 1999 through Jan 2000. While it's been freely available since its creation, it's being released here as an open-source project so the world can better use it as it sees fit. Version 2.0 is completely reworked in 2014 to compile and run with GCC and STL to make it fully portable and accessible to all computer platforms.

direct data plotting and evaluation
The Plot.py project tries to supply a measurement data visualization and treatment framework being easy to use while keeping the freedom for advanced users to execute additional data treatment algorithms. Plotting is done via gnuplot and the script used to produce the graphs can be exported for later use/changes. Many raw experimental data types (mostly of x-ray and neutron scattering experiments) are supported with more to be added on user request. The data treatment includes non-linear fitting, integration and differentiation, peak-finder and more. User python code can be executed in the integrated IPython console.

Protein NMR backbone resonance assignment
RASP uses structure-based chemical shift predictions to solve the backbone resonance assignment problem in protein NMR spectroscopy. This enables rapid determination of highly accurate assignments on the basis of minimal experimental datasets, even for spectroscopically challenging proteins. RASP takes as input spin systems assembled on the basis of an arbitrary set of conventional triple-resonance NMR experiments. Uniquely, RASP is capable of extensive assignments even in the abscence of Cbeta chemical shift information: over a test set of 154 proteins RASP assigns 88 % of residues with an accuracy of 99.7 %, using only information available from HNCO and HNCA spectra. RASP is described here: MacRaild and Norton (2014) RASP: Rapid and robust backbone chemical shift assignments from protein structure. J Biomol NMR doi:10.1007/s10858-014-9813-7

NEVESIM is an event-driven neural simulation tool.
NEVESIM is a software package for event-driven simulation of networks of spiking neurons with a fast simulation core in C++, and a scripting user interface in the Python programming language. It supports simulation of heterogeneous networks with different types of neurons and synapses, and can be easily extended by the user with new neuron and synapse types. To enable heterogeneous networks and extensibility, NEVESIM is designed to decouple the simulation logic of communicating events (spikes) between the neurons at a network level from the implementation of the internal dynamics of individual neurons.

Bayesian estimation of diversification rates
BayesRate is a program to estimate speciation and extinction rates from dated phylogenies in a Bayesian framework. The methods are described in: Silvestro, D., Schnitzler, J. and Zizka, G. (2011) A Bayesian framework to estimate diversification rates and their variation through time and space. BMC Evolutionary Biology, 11, 311 Silvestro D., Zizka G. & Schulte K. Flashcards application with Spaced Repetition method
Fresh Memory is an education application for studying languages with Spaced Repetition method and flashcards. Its primary purpose is to study and repeat vocabulary of foreign languages. But other disciplines can be studied as well: history, geography, medicine, mathematics. The study material is stored as collections of flashcards. The flashcards may have several fields, and the user controls what combination of fields to learn. The flash cards can have formatted text and images. The look of flashcards and studying parameters are can be flexibly configured.
Converts 3-D COMSOL mph file to a Tecplot compatible file
The MATLAB m.file will export data contained within a 3-D COMSOL mph file to a datafile in the format of an ascii TECPLOT file. The underlying engine for this export is the COMSOL - "LiveLink for MATLAB" module, with Matlab as the manager for the file import and export.

Ezys 3D medical image registration program
Ezys is a non-linear 3D medical image registration program. Ezys fully exploits the parallel computing power of inexpensive commercial graphics processing units (GPU), resulting in a very fast and accurate program capable of running on desktop PCs and even some laptops. On these systems, non-linear image registrations take less than a minute to complete. Ezys implements a diffeomorphic inverse consistent image registration algorithm with a demons-style regularization based on a non-parametric free form deformation model. Mutual Information and Normalized Mutual Information cost functions make Ezys a perfect tool for an inter-modal image registration.
Fachwerk3D calculates three-dimensional strut-and-tie models used by structural engineers for analysing and designing reinforced concrete structures. The program only uses the equilibrium conditions, thus it is not assuming elastic behaviour.
