OpenJUMP is a community driven fork of JUMP the "Java Unified Mapping Platform" GIS software. The original JUMP was developed by Vivid Solutions, released under GPL2 in 2003 and discontinued in 2006. During 2004 already some enthusiastic developers joined together to enhance further the features of JUMP. They launched an independent development branch called OpenJUMP. The name gives credit to the original JUMP development, and at the same time describes the objectives of this project to be fully open to anyone wanting to contribute. These days OpenJUMP is developed and maintained by (some few) volunteers around the globe. CRFSharp is a .NET(C#) implementation of Conditional Random Field
CRFSharp(aka CRF#) is a .NET(C#) implementation of Conditional Random Fields, an machine learning algorithm for learning from labeled sequences of examples. It is widely used in Natural Language Process (NLP) tasks, for example: word breaker, postagging, named entity recognized, query chunking and so on. CRF#'s mainly algorithm is the same as CRF++ written by Taku Kudo. It encodes model parameters by L-BFGS. Moreover, it has many significant improvement than CRF++, such as totally parallel encoding, optimizing memory usage and so on. Currently, when training corpus, compared with CRF++, CRF# can make full use of multi-core CPUs and only uses very low memory, and memory grow is very smoothly and slowly while amount of training corpus, tags increase. with multi-threads process, CRF# is more suitable for large data and tags training than CRF++ now. For example, in machine with 64GB, CRF# encodes model with more than 4.5 hundred million features quickly.

Glycosylation Microviewer is an application that create N-linked glycosylation raction network. The model used in the application is based on two significant papers: 1.1997 Pablo Umana, James E.Bailey A Mathematical Model of N-linked Glycoform Biosynthesis. 2.2005 Frederick J.Krambeck, Michael J.Betenbaugh A Mathematical Model of N-linked Glycosylation. The application allow to simulate the network in dynamic form with various ODE solvers(Euler, Runge-Kutta etc). Genetic Algorithm is used to adjust the kinetic parameters of Michaelis-Menten equations in glycosylation reaction network. A dynamic plot is supplied to show the value of mole amout and mole fraction of various glycoform. Thanks to Alexey Balakin and Alessandro Presta. A comprehensive and flexible quantification tool for proteomics data
PANDA is a comprehensive and flexib tool for quantitative proteomics data analysis, which is developed based on our solid foundations in quantitative proteomics for years. Several novelties have been implemented in it. First, we implement the advantage algorithms of LFQuant (Proteomics 2012, 12, (23-24), 3475-84) and SILVER (Bioinformatics 2014, 30, (4), 586-7) into PANDA. Second, we consider the state-of-art concept of quantification reliability in this quantitative workflow. On the levels of spectra, peptides and proteins, PANDA works out a few quantitative filters and new scores for quantification confidence. Third, PANDA is designed for processing proteomics big data in parallel.
