This project is a “proof-of-concept” prototype that used diagrammatic visualization for presenting multi-dimensional port data, in relation to local and global events. The visualization emphasizes relations between land-side and wharf-side elements and thus conveys derivable knowledge on labor productivity and efficiency. It can be used to convey commodity flows through the port and state, modes of transport, facilities and their capacities, operational characteristics, intermodal operations, and parameters required for calculating system efficiency, benefits and costs.

Least-squares fit of amylopectin chain-length distribution
This FORTRAN program package finds the parameters involved in amylopectin chain-length distribution (CLD) biosynthesis by fitting experimental CLD data to a model which incorporates the underlying starch biosynthesis. The amylopectin CLD biosynthesis model used by this program is explained in the article “A Parameterized Model of Amylopectin Synthesis provides key insights into the Synthesis of Granular Starch”, by Alex Chi Wu, Matthew K. Morell and Robert G. Gilbert. The downloadable .zip file contain the main code readily usable after compiling. An instruction manual is also provided. This is an open source program.

Lightweight standalone software tool to enable molecular biologists, without bioinformatics support, to ask biological questions regarding to their CAGE data which can address the most relevant analysis questions. cruXcat is focused on enabling data exploration of CAGE datasets on multiple computer platforms. The software imports expression tables and allows users to annotate CAGE clusters and discover differentially regulated clusters between user selected samples. The nature of the work flow also allows for expression detection on tags clusters creating p-value, an estimate of how often we would observe the data, utilizing edgeR methodology with differential expression analysis of digital expression data.
