A MATLAB package to simulate sample paths of the solution of a Itô or Stratonovich stochastic differential equation (SDE), compute statistics and estimate the parameters from data. A note of caution: SDE Toolbox is no more developed but it's still downloadable. Its inferential capabilities can be considered surpassed (at best). Actually the parameter estimation methods were already far from the state-of-art when the project began in 2007 (!). The considered implemented parametric and non-parametric Monte Carlo likelihood methods were chosen for their ability to treat both one-dimensional and multivariate SDE systems, although the quality of the inferential results can't match those obtained using more advanced techniques. Nevertheless the toolbox capabilities to simulate numerical solutions of SDE systems are still valid and can serve as a useful starting point to those willing to simulate stochastic dynamical models easily.

SGraph is a web application that interacts with Stata for creating graphs. It is a demo application that demostrates how to exploit SWire for creating web applications that communicate with Stata. STATPerl (Statistics with Perl) is a free Statistical Software based on Perl. Perl source codes for various statistical analysis are given with it. User can add new analysis and edit existing one. An inbuilt Perl IDE comes with it.

SWire is a software interface enabling us to query Stata for the executing of basic operations like reading or writing data. The core of SWire is a Java plugin which functions as a server and it can be queried by using the HTTP protocol. SWire is in essence a wrapper around the Stata-Java API and all the functions relating to this API can, therefore, be externally called by clients. SWire can be interrogated on a local network and it accepts AJAX queries, thus enabling the development of web applications which provide the user with graphical user interfaces. For example, a web application running on a browser can interact with Stata on a local network; this application could be a data entry form or an automatic report. By providing a communication protocol, SWire makes it possible to connect Stata with many other applications for data exchange and basic interaction, thereby extending the capabilities of Stata. SWire requires Stata >=13.

The SWire Web App Collection (SWAC) is a collection of demo web applications which explain how to use SWire and SWire4js in developing SWire web applications, namely, software which runs on web browsers and interacts with Stata. SWordy is an Office add-in which allows data import from Stata into a Microsoft Word document. SWordy can also create automatic documents, namely Word documents which can automatically update their data by retrieving it from Stata.

Statastizard(c)2012 Nick Emblow is a program designed to guide its user into the right statistical test, perform the test, and report the results in a meaningful way. The idea of this is that the user won't actually need to know that they are using a mann-whitney U over a t-test, for example - it just tests for normality and homoscedastic of variance, and decides which test to use, then reports the results. Why? Because time after time, people come to me with some test that they've done that they think "proves" something - when in reality they've either not done a comparative test to start with (ex. a correlation), failed to test for confounding factors (such as normality etc) and as a result, failed to appropriately identify even the right test to do.

If you have Windows or a MAC , you can setup and run Statistics Tables with very little effort. You can use jdistabs in place of paper Probability Tables to get electronic probabilities. You can also download the Java code used to create this APP. There are 2 zips. One is for a working windows APP, and the other with complete code and file structure. I used Eclipse to develop the APP. Click the link you want to download to get the Statistics Tables Windows.exe or OS X zipped files. After saving Windows file, just click the jdistabs_win.exe file to install. If you use OS X for MAC, download to the Download directory in the Finder. Then copy to the Desktop folder. Click on the jdistabs_osx.zip to unzip. In the jdistabs_osx folder that is created, create an alias file from the jdistabs_osx.jar file and drag it to the Desktop. Click the Desktop file to start the program.

Stochasticity is an indispensable aspect of biochemical processes at the cellular level. Studies on how the noise enters and propagates in biochemical systems provided us with nontrivial insights into the origins of stochasticity, in total however they constitute a patchwork of different theoretical analyses. Here we present a flexible and generally applicable noise decomposition tool, that allows us to calculate contributions of individual reactions to the total variability of a system’s output. With the package it is therefore possible to quantify how the noise enters and propagates in biochemical systems. We also demonstrate and exemplify using the JAK-STAT signalling pathway that it is possible to infer noise contributions resulting from individual reactions directly from experimental data. This is the first computational tool that allows to decompose noise into contributions resulting from individual reactions.
