FlightGear Flight Simulator: free open-source multiplatform flight sim
Founded in 1997, FlightGear is developed by a worldwide group of volunteers, brought together by a shared ambition to create the most realistic flight simulator possible that is free to use, modify and distribute. FlightGear is used all over the world by desktop flight simulator enthusiasts, for research in universities and for interactive exhibits in museums. FlightGear features more than 400 aircraft, a worldwide scenery database, a multi-player environment, detailed sky modelling, a flexible and open aircraft modelling system, varied networking options, multiple display support, a powerful scripting language and an open architecture. Best of all, being open-source, the simulator is owned by the community and everyone is encouraged to contribute.
An interactive viewer for three-dimensional chemical structures.
Over 10,000,000 page views! Jmol/JSmol is a molecular viewer for 3D chemical structures that runs in four independent modes: an HTML5-only web application utilizing jQuery, a Java applet, a stand-alone Java program (Jmol.jar), and a "headless" server-side component (JmolData.jar). Jmol can read many file types, including PDB, CIF, SDF, MOL, PyMOL PSE files, and Spartan files, as well as output from Gaussian, GAMESS, MOPAC, VASP, CRYSTAL, CASTEP, QuantumEspresso, VMD, and many other quantum chemistry programs. Files can be transferred directly from several databases, including RCSB, EDS, NCI, PubChem, and MaterialsProject. Multiple files can be loaded and compared. A rich scripting language and a well-developed web API allow easy customization of the user interface. Features include interactive animation and linear morphing. Jmol interfaces well with JSpecView for spectroscopy, JSME for 2D->3D conversion, POV-Ray for images, and CAD programs for 3D printing (VRML export).

A national virtual bridge engineering contest for kids of all ages.
**Unfortunately, the Bridge Contest is no longer operational. We hope the code base will be of use to others with similar projects in mind.** A national virtual bridge engineering contest with prizes for middle and high school kids, grades 6 to 12, but anyone can enter for fun. Based on the award-wining Bridge Designer client software, now open source through this project. Web site infrastructure supports worldwide participation in qualifying and semifinal rounds with a tiny administrative staff. The new Rails back end is a RubyMine project. Thanks to JetBrains for this mega development environment!

MathMod is a mathematical modeling software
MathMod is a mathematical modeling software that visualize and animate implicit and parametric surfaces. MathMod supports: 3D and 4D plotting and animation, OBJ output file format, Textue and pigmentation support, Noise and Turbulence effects support,Large set of scripted examples. Changelog for MathMod-7.0 (11/02/2018) 1) Add support for complex scripts involving more than 100 functions declarations (previous versions were practically limited to less than 12 functions declarations). 2) Add six new scripts to generate plain-weave and wireframe patterns over any parametric surface (added at the bottom of the parametric models list (Sinus/Catenoid/Knots)_Plain_weave and wireframe_(sinus/shell/knots) ) . 3) Add new function CmpId(n) to return the index of the component under calculation (see "Wireframe_Shell" script). 4) Code cleaning and optimization. Quality Assessment Tool for Genome Assemblies
QUAST performs fast and convenient quality evaluation and comparison of genome assemblies. QUAST computes a number of well-known metrics, including contig accuracy, number of genes discovered, N50, and others, as well as introducing new ones, like NA50 (see details in the paper and in the manual). A comprehensive analysis results in summary tables (in plain text, tab-separated and LaTeX formats) and colorful plots. The tool also produces web-based reports condensing all information in one easy to navigate file. QUAST has an intuitive command-line interface and a detailed manual to help users run it and understand its output. Furthermore, the Lab started a Beta version of web-QUAST at http://quast.bioinf.spbau.ru/ which makes quality evaluation even more simple. QUAST and MetaQUAST (extension for metagenomic assemblies) papers were published in Bioinformatics.
