JaCoP is a Java Constraint Programming solver. It provides a significant number of (global) constraints to facilitate efficient modeling of combinatorial problems, as well as modular design of search. It's a program that plots Bode diagrams with an excellent precision. In this new version it's very easy to provide the function to plot thanks to a simply graphic interface in style "what you see is what you got". A smart output window allows to plot more than one graph at the same time, and easily compare them. The plotted graphs can be exported as images, in various format. Language supported: italian. Next version probably will include other languages; certainly english will be the first. This is a beta version, so please report any bug if you find something wrong! Integrated pipeline for HT miRNA-Seq data analysis
Processing of smallRNA-Seq data to gather biologically relevant information requires application of multiple statistical and bioinformatics tools from different sources, each focusing on a specific step of the analysis pipeline. The analytical workflow can be challenging for the continuous interventions by the operator, a critical factor when large numbers of datasets need to be analyzed at once. To allow a flexible and comprehensive analysis of smallRNA-Seq data we designed a novel modular pipeline, called iMir, integrating multiple open source modules and resource in an automated workflow, devising different statistical approaches to analyze data rigorously. iMir comprises also a Graphical User Interface (GUI), so that the pipeline is particularly suited for biologist and early stage bioinformaticians and produces both graphics and text outputs.

Screening peptides for MHC and/or MHC-T cell receptor affinity
Modified version of AutoGrow, autogrow.ucsd.edu/ , with a mutation script added in the class files, and a global change of the defined mutation point from Hydrogen atoms to Calphas, to allow placement of Amino Acids. Deposited are 3 versions, used for my PhD Thesis. These allow for mutation of short 2-15 amino acid peptides, and associated screening of these using AutoDock or AutoDock Vina, allowing for 8 CPU systems to screen 10K peptides a day or 1-2K with flexible residues added in. A detailed method for determining the peptide ligand for any sequenced and modeled T cell receptor will be published and link added at some point. These scripts are written quickly in a couple weeks to meet a task and could be re-written more eloquently. I may or may not work on this project again, the goal would be to introduce amino acids into any protein in openCL to allow automated design on GPU's.Limits-The standard PDB codes used slightly modified, proline not at angles, peptide shld be linear,

Based on HL7 v.2.3.1 Orders & Results Reference Information Model (RIM)s, The project is NOT a CPOE per-se. Instead, the project provides "applications" that allow EHR's to perform Outpatient Orders and Results via HIE, and collect these into their EHRs to feed the EHR "CPOE module / section" (ex. with prescribed drugs, ordered labs and results, ....) The first module in the project was the "ePrescribing application"; certified by RxHub and SureScripts back in 2007. New implementation needs to "re-certify" with SureScripts (which should not be much of a problem) Work on eLabs (using ELINCS, LOINC etc.) is being considered as participants join the project become available. The HL7 RIM allows for eImaging applications, eConsults applications, eReferrals applications, etc. Applications work independently, but through HIE, results come back to the provider to see it in its "CPOE Section or Module" Requires licensing of the MediSpan Drug Database for ePrescrib
