Detection of homologous recombination events from SNP data
This software detects homologous recombination events (HREs) from SNP data. Based on SNP alleles calls and locations, it breaks the genomes into locally colinear blocks, and looks for cases where SNPs do not agree with the vertical pattern of inheritance in a phylogeny. It applies a dynamic programming algorithm to model whether changes within a block are likely a result of mutations, sequencing errors, or HRE. We use information from the nearby SNPs, so that if 1-2 alleles in a series of SNPs differs from the ancestral allele, it may be better explained as a mutation or sequencing error. But if a series of SNP alleles differ from the ancestral pattern, then it may be more likely that an HRE has occurred, particularly if the allele pattern matches that from another part of the tree better than that of the ancestral node.

Heterogeneous cluster for acceleration of linear algebra computations
This project deals with a new concept of the heterogeneous grid for acceleration of the numerical linear algebra computing. We design this grid with respect to maximal ratio between cost and computational power. It allows a parallelization of scientific codes with minimal programming effort. We also optimize grid concept to be less sensitive to network parameters.

Analysis of undersea fish videos
The Fish4knowledge project investigated: information abstraction and storage methods for analyzing undersea video data (from 10E+15 pixels to 10E+12 units of information), machine and human vocabularies for detecting & describing fish, flexible process architectures to process the data and scientific queries and effective specialised user query interfaces. A combination of computer vision, database storage, workflow and human computer interaction methods were used to achieve this. The project used live video feeds from 10 underwater cameras as a testbed for investigating more generally applicable methods for capture, storage, analysis and querying of multiple video streams. We collated a public database from 3 years containing video summaries of the observed fish and associated descriptors. Expert web-based interfaces were developed for use by marine researchers, allowing unprecedented access to live and previously stored videos, or previously extracted information.
Semantic annotation of archaeology reports with respect to CIDOC-CRM
The semantic annotation system OPTIMA is the result of Andreas Vlachidis PhD work, (supervised by Prof. Douglas Tudhope, University of Glamorgan, UK). OPTIMA performs the NLP tasks of Named Entity Recognition, Relation Extraction, Negation Detection and Word Sense Disambiguation using hand-crafted rules and SKOS terminological resources (English Heritage Thesauri and Glossaries). The resulted semantic annotations are associated with classes of the (ISO 21127:2006) CIDOC Conceptual Reference Model (CRM) and its archaeological extension, CRM-EH. OPTIMA is also targeted at the detection and recognition of contextual relations between CRM entities. Such relations are modeled with respect to the CRM-EH archaeology extension. The pipeline targets the CIDOC-CRM entities; E19.Physical_Object, E53.Place, E49.Time_Appellation and E57.Material and the CRM-EH entities; EHE1001.Context_Event, EHE1002.Production_Event, EHE1004.Deposition_Event and P45.consists_of material property
