Automatic segmentation and tracking for 3D time-lapse microscopy
From Amat et al., Nature Methods, 2014*: "The comprehensive reconstruction of cell lineages in complex multicellular organisms is a central goal of developmental biology. We present an open-source computational framework for segmentation and tracking of cell nuclei with high accuracy and speed. We demonstrate its (1) generality, by reconstructing cell lineages in four-dimensional, terabyte-sized image data of fruit-fly, zebrafish and mouse embryos, acquired with three different types of fluorescence microscopes, (2) scalability, by analyzing advanced stages of development with up to 20,000 cells per time point, at 26,000 cells min-1 on a single computer workstation, and (3) ease of use, by adjusting only two parameters across all data sets and providing visualization and editing tools for efficient data curation. Our approach achieves on average 97.0% linkage accuracy across all species and imaging modalities." *Please cite this paper if you use this code for your research

Powerful machine learning modeling software suitable for industry use.
Betelgeuse is a machine learning modeling package designed to meet the requirements of heavy-duty industry use. It was designed to be efficient, reliable, and highly modular; it is developed primarily in Python to promote maintainability and rapid development, but uses Cython and C in critical bottlenecks for efficiency. It focuses on high-quality implementations of a diverse set of the most widely used machine learning algorithms. An important goal of Betelgeuse is to have a clean, professional user interface amenable to less technical users, and to have multiple user interfaces for graphical, command line, and remote server use.
A simple experiment into machine learning using the psychological principles of operant conditioning, spontaneous recovery and extinction. The main idea is that the "pet" in question knows nothing and you must teach it what certain keystrokes mean.
CUDA-enabled machine learning library for recurrent neural networks
CURRENNT is a machine learning library for Recurrent Neural Networks (RNNs) which uses NVIDIA graphics cards to accelerate the computations. The library implements uni- and bidirectional Long Short-Term Memory (LSTM) architectures and supports deep networks as well as very large data sets that do not fit into main memory.

It's possible for machines to become self-aware.
We believe that it's possible for machines to become self-aware, but may not exhibit human-like thought processes. This project is a quest for conscious artificial intelligence. We will develop prototypes while we go for our main goal. Our steps will be 1) Develop a Learning/Predictive Module. 2) Develop a Planning Module based on the learning/predictive module. 3) Develop a Plan Optimization Module so plans built in the previous module can be optimized. 4) Develop a Decision Making Engine based on previous planning. 5) Develop prototypes of the artificial creature. 6) Publish some academic papers. And there is the video: http://www.youtube.com/watch?v=qH-IQgYy9zg Above video shows a popperian agent collecting mining ore from 3 mining sites and bringing to the base. At the time the agent is born, it doesn't know how to walk nor it knows that it feels pleasure by mining. He has tact only (blind agent). The video shows learning, planning, executing and optimizing plans.
Non-disjoint groupping of Documents based on word sequence approach
This is a GUI for learning non disjoint groups of documents based on Weka machine learning framework. It offers the possibility to make non disjoint clustering of documents using both vectorial and sequential representation (word sequence approach based on WSK kernel). All data format supported by WEKA could be used in DocCO. Data could be loaded from files, from databases or from specified URL. All the preprocessing techniques implemented in WEKA could be used before performing the learning.
A genetic programming library made in C#. A very easy library to use, The user can use this library in order to randomly generate and evolve programs. Current version 0.2
GS-GP is a free/open source C++ library that provides a robust and efficient implementation of geometric semantic genetic operators for Genetic Programming.
Free software for generating understandable and accurate fuzzy systems
GUAJE stands for Generating Understandable and Accurate fuzzy models in a Java Environment. Thus, it is a free software tool (licensed under GPL-v3) with the aim of supporting the design of interpretable and accurate fuzzy systems by means of combining several preexisting open source tools, taking profit from the main advantages of all of them. It is a user-friendly portable tool designed and developed in order to make easier knowledge extraction and representation for fuzzy systems, paying special attention to interpretability issues. GUAJE lets the user define expert variables and rules, but also provide supervised and fully automatic learning capabilities. Both types of knowledge, expert and induced, are integrated under the expert supervision, ensuring interpretability, simplicity and consistency of the knowledge base along the whole process. Notice that, GUAJE is is an upgraded version of the free software called KBCT (Knowledge Base Configuration Tool).
Texas Holdem Poker AI
Full ring Texas Hold'em poker game built around an intelligent AI system. The AI uses players' betting actions to calculate a probability distribution of their hole cards and uses it to evaluate hand strength and the best possible action. Small random changes are made to mimic human behavior and make the AI less predictable. Future versions will include adaptive opponent modeling using neural networks to improve the AI's strength. The AI code can be easily adapted for input from screen scrapers.

Utility converts the weights file of a MLP Breadboard into a formula
The NeuroSolutions: Formula Generator utility converts the weights file of a default MLP breadboard (1-hidden layer with a TanhAxon in the hidden layer and either a TanhAxon or BiasAxon in the output layer) into a usable formula that can be copied and pasted into your own programs to compute the output of the trained neural network.

Scientific Visualisation Made Easy
The Simple Medical Imaging Library Interface (SMILI), pronounced 'smilie', is an open-source, light-weight and easy-to-use medical imaging viewer and library for all major operating systems. The main sMILX application features for viewing n-D images, vector images, DICOMs, anonymizing, shape analysis and models/surfaces with easy drag and drop functions. It also features a number of standard processing algorithms for smoothing, thresholding, masking etc. images and models, both with graphical user interfaces and/or via the command-line. See our YouTube channel for tutorial videos via the homepage. The applications are all built out of a uniform user-interface framework that provides a very high level (Qt) interface to powerful image processing and scientific visualisation algorithms from the Insight Toolkit (ITK) and Visualisation Toolkit (VTK). The framework allows one to build stand-alone medical imaging applications quickly and easily.
Scene is a computer vision framework that performs background subtraction and object tracking, using two traditional algorithms and three more recent algorithms based on neural networks and fuzzy classification rules. For each detected object, Scene sends TUIO messages to one or several client applications. The present release features GPU accelerated versions of all the background subtraction methods and morphological post processing of the object blobs with dilation and erosion filters, implemented in OpenCL. The framework was mainly designed as a toolkit for the rapid development of interactive art projects that explore dynamics of complex environments. The Scene GUI runs and compiles under Windows, Linux, and MacOS X, and is available in both 32 bit and 64 bit versions.
