Pascal Units for Medical Applications
The PUMA Repository is a collection of Pascal units for medical informatics. It contains reusable source code for a wide field of health-care application development. The code includes converting functions for measurement units and an HL7 engine. PUMA is compatible with Lazarus and Free Pascal. Some of the units also support other Pascal implementations including Delphi, winsoft Pocket Studio and other compilers.
Structure parameter inference approach for endocrine feedback control
SPINA is software for determining constant structure-parameters of endocrine feedback control systems from hormone levels obtained in vivo. The first version of this cybernetic approach allows for evualuating the functional status of the thyroid gland, i.e. thyroid's secretory capacity (GT or SPINA-GT) and sum activity of peripheral deiodinases (GD or SPINA-GD).
A simulation program for thyroid homeostasis.
SimThyr is a continuous simulation program for the human pituitary-thyroid feedback control system. Applications of this program cover research, including development of hypotheses, and education of students in biology and medicine, nurses and patients.

An R package for detailed inspection and analysis of LCMS data. An R package developed by Sukhdeep Singh at Department of Surgery and Cancer, Imperial College London,UK.
ROC.KIT is an application for health sciences that automatically calculates ROC curves (receiver operating charateristic plots) from continuous medical data like laboratory results.
Genomic Region Archiving and Binding Sites Analysis (BiSA)
BiSA is a bioinformatics database resource that allows investigators to run a number of overlapping genomic region analyses using their own datasets, or against the pre-loaded Knowledge Base. Analysis results can be restricted to a chromosome; the minimum base pair overlap in two sets or maximum distance between regions can be set; as can the maximum allowed distance between region centres. BiSA is capable of reporting overlapping regions that share common base pairs; regions that are nearby; regions that are not overlapping; average region sizes. BiSA can also annotate binding regions of interest with nearby genes. The results of overlap analysis can be imported into the Knowledge Base, allowing them to go into downstream analysis and independent annotation. A Venn diagram tool is also integrated into the software to allow users to visualize overlap results.
Distribution of Solution Conformations (DISCON) is a software package designed for determining the major solution conformations of organic molecules or small peptides based on NMR experiments. Copyright 2011 University of Pennsylvania
Diktyologia is software for investigating complex systems with advanced methods of network theory. The package allows for analysing statistical properties of directed intercausal networks that are represented in form of cy.prus XML files.
cy.prus is a cross platform simulation environment for medical cybernetics and systems biology. Its purpose is to provide both a facility for simulating life and a GUI for easily constructing biological information processing structures based on XML.
analysis tool enables user to run differential expression on clusters
Lightweight standalone software tool to enable molecular biologists, without bioinformatics support, to ask biological questions regarding to their CAGE data which can address the most relevant analysis questions. cruXcat is focused on enabling data exploration of CAGE datasets on multiple computer platforms. The software imports expression tables and allows users to annotate CAGE clusters and discover differentially regulated clusters between user selected samples. The nature of the work flow also allows for expression detection on tags clusters creating p-value, an estimate of how often we would observe the data, utilizing edgeR methodology with differential expression analysis of digital expression data. (applies edgeR methods, therefore rJava Interface and proper R setup required) Utilizing the Java platforms flexibility this standalone software will be compatible with multiple computer platforms such as Linux/Unix and Mac OS X. The software package comes with a detaile
