    ReViMS

    ReViMS

ReViMS, a 3D volume rendering tool for light-sheet/confocal microscopy

...ReViMS requires a z-stack of 2D binary masks, obtained by segmenting a sequence of fluorescent images acquired by scanning the aggregate along the z axis, using a confocal or a light-sheet fluorescent microscope. It provides a number of tools for: (a) segmenting z-stacks of fluorescence images; (b) reconstructing the 3D surface of the aggregates and estimating several features (including the volume). ReViMS is written in MATLAB (The MathWorks, Inc., Massachusetts, USA). It is an open-source tool and the source code is freely available at: http://sourceforge.net/p/revims Requirements: MATLAB R2017b and Image Processing Toolbox 10.1 or later versions.

    WavePacket (Matlab/Octave)

Dynamics of quantum systems, controlled by external fields

WavePacket is a program package for numerical simulation of quantum-mechanical wavepacket dynamics of distinguishable particles. It can be used to solve single or coupled time-independent or time-dependent (linear) Schrödinger and Liouville-von Neumann-equations, partly also classical or quantum-classical Liouville equations. Optionally accounting for the interaction with external electric fields within the semiclassical dipole approximation, WavePacket can be used to simulate modern...

    KLT-IV
KLT-IV v1.0 has been designed to offer a user-friendly graphical user interface for the determination of river flow velocity and river discharge using videos acquired using a variety of fixed and moving platforms. KLT-IV employs optical flow and computer vision techniques for the tracking of features present on the river surface with pixel displacements being converted to real-world velocities using an optimised camera model approach. Movement of the platform can be accounted for when ground control points and/or stable features are present, or where the platform is equipped with GPS and IMU sensors. TauFactor

    TauFactor

MatLab App for calculating the tortuosity factor of microstructure

...Journal paper available here: http://www.sciencedirect.com/science/article/pii/S2352711016300280 TauFactor is a MatLab application for efficiently calculating the tortuosity factor, as well as volume fractions, surface areas and triple phase boundary densities, from image based microstructural data. The tortuosity factor quantifies the apparent decrease in diffusive transport resulting from convolutions of the flow paths through porous media. TauFactor calculates this value using an over relaxed finite-different approach. This tool provides a fast computational platform applicable to the big datasets (>10^8 voxels) typical of modern tomography, without requiring high computational power.

    Sensitizer

    Sensitizer

A toolset to automate STOP analysis with Zemax OpticStudio

...The output is saved in the MATLAB file format and can be post-processed using MATLAB and/or Mathematica routines. The optical system to analyze is defined in a normal Zemax lens file. The core data structure of SENSITIZER is an optical group, which can be any optical surface in the lens file or a set of subsequent surfaces. These groups will be perturbed by varying their positions relative to the rest of the system (rigid-body-motions) and/or by adding Zernike shape deformations on their front surface. After a certain perturbation is applied, ZOS runs (sequential) raytracing to compute the optical performance such as centroid displacement or wavefront error.

    XFEM implementation in MATLAB

...A MATLAB implementation of the XFEM written by VP Nguyen, is given here. The interaction of cracks and crack-inclusion interaction is modelled with XFEM framework. The elements intersected by discontinuity surface are sub-divided into quadrature subcells aligned with the discontinuity and higher order quadrature is adopted. The implementation is described in the following article: Meshless methods: a review and computer implementation aspects VP Nguyen, T Rabczuk, S Bordas, M Duflot, Mathematics and computers in simulation 79 (3), 763-813.
