    QUDeX-MS

Hydrogen/deuterium exchange estimation for isotopic fine structure MS

Hydrogen-deuterium exchange coupled to mass spectrometry permits analysis of structural dynamics, stability, and molecular interactions of proteins. Resolving isotopic fine structure during mass spectrometry has been recently demonstrated to allow direct detection and quantification of deuterium incorporation distinct from peaks corresponding to non-deuterium incorporated natural abundance heavy isotopomers. Here, we present a graphical tool that allows for a rapid and automated estimation...

    Functional Mechanism

    Functional Mechanism

    Regression Analysis under Differential Privacy

Functional Mechanism is a differentially private method designed for a large class of optimization-based analyses. The main idea is to enforce epsilon-differential privacy by perturbing the objective function of the optimization problem, rather than its results. Please cite the following paper if you choose to use this code: J. Zhang, Z. Zhang, X. Xiao, Y. Yang, and M. Winslett. Functional Mechanism: Regression Analysis under Differential Privacy. R-CNN: Regions with Convolutional Neural Network Features

This repository contains the original MATLAB implementation of R-CNN (Regions with Convolutional Neural Networks), a pioneering deep learning-based object detection framework. Developed by Ross Girshick, R-CNN combines region proposals with convolutional neural networks to detect objects in images. It was one of the first approaches to significantly improve performance on object detection benchmarks like PASCAL VOC.

    Osmotic Pressurization Dynamics

Calculates dynamics of osmosis-based pressure generation using PEG.

This MATLAB script calculates pressure as a function of time inside a submerged membrane-bound compartment containing an aqueous PEG solution as an osmotic driver. It can also be used to calculate a membrane's hydraulic permeability by fitting experimental data. The model used accounts for the dilution effects caused by the compartment's expansion. All of this project's resources can be found in the "Files" section.

    LAVA for AFM

    LAVA for AFM

Lloyd's Algorithm-based Volumetric Analysis for AFM Images

This MATLAB-based program enables analysis of AFM images. In particular, it allows the user to measure the volume of all distinguishable features in an image and to isolate and sort those particles. As the name implies, LAVA uses Lloyd's Algorithm, also known as k-means sorting, to identify a small set of volumes representative of the actual distribution of particle in the image. Although developed for determining feature volume, LAVA is also completely compatible with other types of...

Object detection system using deformable part models (DPMs)

The VOC-DPM repository is an implementation of an object detection system built on deformable part models (DPMs) and latent SVM learning, specifically packaged as “voc-release5.” It is the companion code for Ross Girshick’s dissertation, and extends earlier work on discriminatively trained DPMs. The system supports a grammar-based representation for object models, allowing structures such as mixtures and hierarchies to represent parts and whole objects. It implements both latent SVM training...
