    Convex.jl

    Convex.jl

A Julia package for disciplined convex programming

Convex.jl is a Julia package for Disciplined Convex Programming (DCP). Convex.jl makes it easy to describe optimization problems in a natural, mathematical syntax, and to solve those problems using a variety of different (commercial and open-source) solvers. Convex.jl works by transforming the problem—which possibly has nonsmooth, nonlinear constructions like the nuclear norm, the log determinant, and so forth—into a linear optimization problem subject to conic constraints. nmrshiftdb2
nmrshiftdb2 is a NMR database (web database) for organic structures and their nuclear magnetic resonance (nmr) spectra. It allows for spectrum prediction (13C, 1H and other nuclei) as well as for searching spectra, structures and other properties. The nmrshiftdb2 software is open source, the data is published under an open content license. The core of nmrshitdb2 are fully assigned spectra with raw data and peak lists (we have pure peak lists as well).

    ProxSDP.jl

    ProxSDP.jl

    Semidefinite programming optimization solver

ProxSDP is an open-source semidefinite programming (SDP) solver based on the paper "Exploiting Low-Rank Structure in Semidefinite Programming by Approximate Operator Splitting". The main advantage of ProxSDP over other state-of-the-art solvers is the ability to exploit the low-rank structure inherent to several SDP problems.

    NNC

    Nuclear Norm Clustering

We present Nuclear Norm Clustering (NNC), an algorithm that can be used in different fields as a promising alternative to the k-means clustering method, and that is less sensitive to outliers. The NNC algorithm requires users to provide a data matrix M and a desired number of cluster K. We employed simulate annealing techniques to choose an optimal L that minimizes NN(L).

    Census2Ged

Converts the US censuses between 1880-1910 to gedcom format

If you transcribe your censuses using Genscriber, you can use Census2Ged to convert your csv files to gedcoms. Census2Ged is the only software that attempts to preserve as much of the original data as possible, while also preserving nuclear family relationships. Alternatively, you could edit your existing excel files to match the headings that Genscriber gives. Make sure you copy them exactly The final file is saved in the folder you installed Census2Ged in. I will probably change this in future versions so you can choose where it is saved. ...

    Pathway-PDT

Pathway-PDT: A Flexible Pathway Analysis Tool for Nuclear Families

Pathway analysis based on Genome-Wide Association Study (GWAS) data has become popular as a secondary analysis strategy. Although many pathway analysis tools have been developed for case-control study, there is no tool that can use all information from raw genotypes in general nuclear families. We developed the Pathway-PDT, which uses the framework of Pedigree Disequilibrium Test (PDT) for general family data, to perform pathway analysis.

...Alongside this, presenting also a graphical representation of the phenomena to the students, they gain a better intuitive understanding of the science that is hidden at the first glance in the usual representation of data - the abstracted plots. In this paper, we present EduKit a software environment based on ROOT framework intended for helping the students learn about the interested nuclear phenomena in a dynamical and graphical interaction. The main goal of EduKit is to setup the required environment for developers in order to create/run a complete educational environment

    MendelChecker

QC for variant discovery from next gen sequence in pedigrees

MendelChecker is a likelihood-based measure of Mendelian segregation of Single Nucleotide Polymorphisms (SNPs) in nuclear pedigrees. We developed this method as a quality control measure for novel variant discovery from noisy next-generation sequencing data in pedigrees, such as Restriction site-associated DNA Sequencing (RAD-seq) in non-model organisms. This method implements comparison of heterogametic vs. homogametic transmission, i.e., sex linked vs. autosomal segregation.
