    CUDA-MEME

    Ultrafast scalable motif discovery algorithm using GPU computing

    mCUDA-MEME is a well-established ultrafast scalable motif discovery algorithm based on MEME (version 4.4.0) algorithm for multiple GPUs using a hybrid combination of CUDA, MPI and OpenMP parallel programming models. This algorithm is a further extension of CUDA-MEME (based on MEME version 3.5.4) with respect to accuracy and speed and has been tested on a GPU cluster with eight compute nodes and two Fermi-based Tesla S2050 (and Tesla-based Tesla S1070) quad-GPU computing systems, running the Linux OS with the MPICH2 library. The experimental results showed that our algorithm scales well with respect to both dataset sizes and the number of GPUs. ...

    BOWS

    BOWS

    Bioinformatics Open Web Services

    BOWS is a generic system based on Web Services which allows programmatic access to applications running on HPC clusters. BOWS allows incorporation of several independent applications since programmers can install them in HPC clusters in any programming language. The lonely requirement is to write a script named “arrow” which calls BOWS back-end services periodically in order to check for new processes and their required parameters. If a new process is found, the “arrow” script should change...

    A book to gain the foundational knowledge to write operating systems

    This book helps you gain the foundational knowledge required to write an operating system from scratch. Hence the title, 0 to 1. After completing this book, at the very least you will learn how to write an operating system from scratch by reading hardware datasheets. In the real world, it works like that. You won't be able to consult Google for a quick answer. A big picture of how each layer of a computer is related to the other, from hardware to software. Write code independently. It's...

    tombpool

    tombpool

    Thread pool C library

    In computer programming, the thread pool pattern (also replicated workers or worker-crew model) is where a number of threads are created to perform a number of tasks, which are usually organized in a queue. The results from the tasks being executed might also be placed in a queue, or the tasks might return no result (for example, if the task is for animation). Typically, there are many more tasks than threads. As soon as a thread completes its task, it will request the next task from the...

    IPAS is a new and practial iterative progressive multiple sequence alignment algorithm, used to align protein sequences, which is a close variant of the MUSCEL algorithm. However, based on the gene sequences length, our algorithm starts either with the "kmer" distance table or with the "Dynamic Programming (DP)" distance table. The other steps of this algorithm include: generating a Guide-tree using UPGMA, multiple sequence alignments, "kimura" distance calculation from aligned sequences and...

    T-SPLINE

    T-SPLINE

    A T-spline object oriented package in C++

    T-spline is a new approach to define freeform surfaces with relatively less control points than NURBS and is able to represent a model using a single surface without joining errors. Whereas, the complexity of T-spline data models leads numerous difficulties in its programming, which hinders the research and development of T-spline technologies. Here, the T-SPLINE kernel gives a set of redesigned data models which have much more understanding conveniences to both human and computer. For more...
