    Vaex

    Vaex

Out-of-Core hybrid Apache Arrow/NumPy DataFrame for Python

Data science solutions, insights, dashboards, machine learning, deployment. We start at 100GB. Vaex is a high-performance Python library for lazy Out-of-Core data frames (similar to Pandas), to visualize and explore big tabular datasets. It calculates statistics such as mean, sum, count, standard deviation etc, on an N-dimensional grid for more than a billion (10^9) samples/rows per second. Visualization is done using histograms, density plots and 3d volume rendering, allowing interactive exploration of big data. Vaex uses memory mapping, zero memory copy policy and lazy computations for best performance (no memory wasted). ...

    isiKnock

    isiKnock

In silico knockouts for signaling pathways

...The perturbation of biological systems can reveal the complicated interplay and dependencies of pathway components. isiKnock is a software to automatically conduct and visualize in silico knockouts for signaling pathways (Hannig et al. 2019). isiKnock predicts the knockout behavior based on the calculation of signal flows at steady state. For an explanation of the concept of in silico knockouts, we refer to Scheidel et al. 2016 and Amstein et al. 2017. Hannig et al. (2019) isiKnock: in silico knockouts in signaling pathways, Bioinformatics, 35(5), 892–894 Amstein et al. (2017) Manatee invariants reveal functional pathways in signaling networks. ...

    dep-graphV

An useful tool to analize header dependendencies via graphs

dep-graphV is an useful development tool, written in C++ and powered by Qt and GraphViz, that creates a graph of your codebase, by parsing every #include statement found in the project's root folder. It is helpful when you need to analize and visualize the dependecy tree, highlightining cycles and "useless paths", and It means, in short, that you could drastically reduce build times, especially when working on large-scale projects.

    VeriSiMPL

Verification via biSimulations of Max-Plus-Linear models

This toolbox is used to generate finite abstractions of autonomous Max-Plus-Linear (MPL) systems over R^n. Abstractions are characterized as finite-state Labeled Transition Systems (LTS). The LTS finite abstractions are shown to either simulate or to bisimulate the original MPL system. LTS models are to be verified against given specifications expressed as formulae in Linear Temporal Logic (LTL) and Computation Tree Logic (CTL). The toolbox intends to leverage the NuSMV model checker. Models...

Parsing Algorithms Visualization Tool (PAVT) is an instructional aid that can be used to teach a course on compiler construction. PAVT visualizes the construction of a parser for a given context-free grammar and then illustrates the use of that parser to parse a given string. PAVT can visualize six parsing algorithms, viz. predictive parsing, simple LR parsing, canonical LR parsing, look-ahead LR parsing, Earley parsing and CYK parsing. PAVT logically explains the process of parsing showing the calculations involved in each step. The output of PAVT has been structured to maximize the learning outcomes and contains important constructs like FIRST and FOLLOW sets, item sets, parsing table, parse tree and leftmost or rightmost derivation depending on the algorithm being visualized. ...

    GT NLP Class

    GT NLP Class

Course materials for Georgia Tech CS 4650 and 7650

...Students work through programming exercises and problem sets that build intuition for both classical algorithms (like HMMs and CRFs) and neural approaches (like word embeddings and sequence models). The materials emphasize theory grounded in practical experimentation, often via Python notebooks or scripts that visualize results and encourage ablation studies. Clear organization and self-contained examples make it possible to follow along outside the classroom, using the repo as a self-study resource. For learners and instructors alike, the course provides a coherent path from foundational linguistics to current techniques, with reproducible code that makes concepts concrete.

    BMDExpress Data Viewer

A Visualization Tool to Analyze BMDExpress Datasets

...However, graphing and analytical capabilities within BMDExpress are limited, and the analysis of output files is challenging. We developed a web-based application, BMDExpress Data Viewer for visualizing and graphing BMDExpress output files. BMDExpress Data Viewer is a useful tool to visualize, explore and analyze BMDExpress output files. Visualizing the data in this manner enables rapid assessment of data quality, model fit, doses of peak activity, most sensitive pathway perturbations and other metrics that will be useful in applying toxicogenomics in risk assessment. Spark Python Notebooks

    Spark Python Notebooks

Apache Spark & Python (pySpark) tutorials for Big Data Analysis

...Rather than only providing static code files, this project uses notebooks to teach practical data processing workflows, exposing users to real Spark programming patterns like working with RDDs, DataFrames, and distributed computations. These notebooks often demonstrate how to transform, analyze, and visualize large datasets using PySpark APIs, which mirrors many real-world big data use cases. Because Spark is widely used in industry for large-scale data processing, having these example notebooks lowers the barrier to entry for beginners and intermediate users alike. Users can run these notebooks locally or in cloud environments with notebooks like Jupyter or Zeppelin, making learning both flexible and contextual.

Enable to extract and visualize patterns from annotated arrays

This software enables to extract and visualize regularities (i.e., patterns) from a set of two-dimensional annotated arrays. An annotated array is a two-dimensional data structure in which the order of the line is important (it usually represents the temporality) whereas the order of the columns is irrelevant. For instance, the data produced by a smartphone could be represented as an annotated array : - each column corresponds to one sensor (so the columns order is irrelevant) ; - each line corresponds to the mean value of each sensor during a given amount of time (the lines are ordered chronologically). ...
