PyRPL turns your Red Pitaya into a powerful analog feedback device.
The Red Pitaya is a commercial, affordable FPGA board with fast analog inputs and outputs. This makes it useful for quantum optics experiments, in particular as a digital feedback controller for analog systems. Based on the open source software provided by the board manufacturer, PyRPL (Python RedPitaya Lockbox) implements many devices that are needed for optics experiments with the Red Pitaya. PyRPL implements various digital signal processing (DSP) modules (see features below). It allows to arbitrarily interconnect the available DSP modules and retrieve signal values on timescales below 1 ms. The graphical user interface (GUI) provides a realtime display of the various measurement instruments and allows the easy configuration of DSP signal chains and feedback controllers. At the highest abstraction level, arbitrary feedback sequences can be defined to fulfill tasks as complex as approaching and locking a resonance of a high-finesse Fabry-Perot cavity (tested up to finesse=100,000).

Octave Eclipse GUI
Octave development environment built upon Eclipse's Dynamic Languages Toolkit (http://www.eclipse.org/dltk/). Distributed as an Update site for Eclipse 3.7 Indigo and Indigo-based package for several platforms. Supports search, autocompletion, launching scripts, interactive console, debug and integrated plotting on Octave versions 3.2.x, 3.4.x and 3.6.x. The current goal is to make it running out-of-box on multiple platforms. Currently only Linux and Windows are supported. Mac support is possible. The project needs a maintainer for Mac version, since I don't have Mac to build Octclipse and test it on this platform. Also, it is worth to support Eclipse 4.0 Juno with DLTK 4.

Collaborators on a version-controlled .tex file can track changes.
LaTeX Track Changes shows changes over time for a .tex file that has its history stored in a git or svn repository. The user can customize how to view the changes: limited to certain authors or by revision or date among other filters. An Emacs mode provides the user interface. Plug-ins for other editors (such as TeXShop) are planned.
Text editor with extensive Unicode and CJK support. Convenient and efficient features for editing of plain text documents, programs, HTML etc. User-friendly interface, mouse control and menus. Runs in a text-mode environment like xterm or mintty.
Miramath is an open source project inspired by the MathCad mathematical application. The main user interface consists of a page into which mathematical expressions can be entered or edited and then evaluated.
Automata Based Programming Tool for implementing logic for J2SE, J2EE and Sybmian applications. Consists of Java FSM Framework and Eclipse Plugin parts. Plugin implements UML model editor, visual debugger, validator, compiler and interpreter for Eclipse
Management of source code quality is possible.
Metrix++ is an extendable tool to collect and analyse code metrics. - Multiple languages supported - Multiple metrics available - Configurable. Every metric has got 'turn-on' and other configuration options. There are no predefined thresholds for metrics or rules. You can choose and configure any limit you want. - High-performance. Processes thousands of files per minutes. - Seamless application to legacy code due to embedded capability to differentiate new code, modified and legacy.

SAMStat displays various properties of next-generation sequencing reads stored in SAM/BAM format.
Chat bot and free roaming AI in batch
Included in this project is a simple chat bot, a battle AI, and a swarm based free roaming AI.
This application is intended to be a tool for easy, almost automatic, creation and calculation of gear transmission finite element models. It consists of a geometry and mesh generator based on GMSH and a finite element model based on GETFEM++.
Java-based discrete event simulator of an M/M/s queue system
JSim is a Java-based discrete event simulator of an M/M/s queue system. The target audience are students and educators who may use it to explain and understand the basic principles of the system. JSim includes a library of classes that can be used to modify the application to simulate other types of queuing systems as well. Therefore, it may be used as starting point to build larger, application specific simulator.
A code primarily aimed at DNA and RNA coarse-grained simulations
oxDNA is a simulation code that was initially conceived as an implementation of the coarse-grained DNA model introduced by T. E. Ouldridge, J. P. K. Doye and A. A. Louis (http://dx.doi.org/10.1063/1.3552946). It has been since reworked and it is now an extensible simulation+analysis framework. It natively supports DNA, RNA, Lennard-Jones and patchy particle simulations on both CPUs and NVIDIA GPUs.
The DeconSeq tool can be used to automatically detect and efficiently remove sequence contamination from genomic and metagenomic datasets. It is easily configurable and provides a user-friendly interface. More at http://deconseq.sourceforge.net
Simulating optical systems
LaserCalc is an Open Source wxWidgets application for the calculation of optical beam paths and laser resonators based on Gaussian beam matrix optics. In addition beam paths can be optimized to match given beam parameters (mode matching).
Bayesian Inference of Recent Migration Using Multilocus Genotypes

OpenNode is a open source server virtualization solution providing easy to use bare-metal ISO installer. It's based on CentOS and supports both OpenVZ container-based virtualization and emerging KVM full virtualization technology on the same host.
ADAMS is a workflow engine for building complex knowledge workflows.
ADAMS is a flexible workflow engine aimed at quickly building and maintaining data-driven, reactive workflows, easily integrated into business processes. Instead of placing operators on a canvas and manually connecting them, a tree structure and flow control operators determine how data is processed (sequentially/parallel). This allows rapid development and easy maintenance of large workflows, with hundreds or thousands of operators. Operators include machine learning (WEKA, MOA, MEKA, deeplearning4j) and image processing (ImageJ, JAI, BoofCV, OpenImaJ,LIRE, ImageMagick and Gnuplot). R available using Rserve. WEKA webservice allows other frameworks to use WEKA models. Fast prototyping with Groovy and Jython. Read/write support for various databases and spreadsheet applications.

An Academic Literature Suite
Docear (pronounced dog-ear) is what we call an “academic literature suite”. It integrates everything you need to search, organize and create academic literature in a single application: a digital library, reference manager, PDF and file manager, note taking and mind mapping. And the best: Docear works seemlessly with many existing tools like Mendeley, Microsoft Word, and Foxit Reader. Docear is free and open source, based on Freeplane, funded by the German Federal Ministry of Technology and developed by scientists from around the world, among others from OvGU, and the University of California, Berkeley.
