The application Bio7 is an integrated development environment for ecological modelling and contains powerful tools for model creation, scientific image analysis and statistical analysis. IQuant is an automated pipeline for quantitative proteomics based upon isobaric tags. It integrates post-processing tool of protein identification and advanced statistical algorithms to process the MS/MS signals generated from the peptides labeled by isobaric tags for quantification. IQuant can run from a graphical user interface (GUI) as well as a command-line interface and work with both Windows and Linux system. RIPE (Regulatory network Inference from joint Perturbation and Expression data) is a novel three-step method that integrates both perturbation data and steady state gene expression data in order to estimate a regulatory network. Cancer is a major subject matter of biomedical research but identification of the breast cancer related genes is very difficult for a small set of samples. Biological systems such as gene regulatory networks will help us detect the breast cancer related genes and understand the complex biological process in a systematic way. However, the construction of such a gene regulatory network is very challenging for a high-dimensional situation.
