  • PROPER Optical Propagation Library

    Routines for wavefront propagation in IDL, Matlab, and Python

    PROPER is a library of routines for the propagation of wavefronts through an optical system using Fourier-based methods. It was developed at the Jet Propulsion Laboratory for modeling stellar coronagraphs, but it can be applied to other optical systems were diffraction propagation is of concern. It is currently available for IDL (Interactive Data Language), Matlab and Python (2.7 & 3.x). It includes routines for generating complex apertures and obscurations and aberrations (Zernike & PSD-defined). It includes a model of a deformable mirror for wavefront control. The routines perform near and far field propagation with automatic selection of propagators. All Python users are urged to download v3.0b, which has some major bug fixes. The latest Python version is v3.0b released on 6 Mar 2018. IDL and Matlab versions are v3.0a from 22 Jan 2018.

    A pythonic interface to MATLAB

    This package lets Python users interface and communicate with MATLAB from Python. Pymatlab makes it easier for users to integrate a project with a large MATLAB codebase into python scripts by using MATLAB scripts as a part of the python program. The basic functionality of this package is to send data from Python to MATLAB's workspace to be able to run Matlab function on the data. After processing you retrieve back data to python. This enables you to process data with Mathlab's built in functions, toolboxes or Matlab-scripts. It is also possible to use MATLAB's to generate plots or other graphics. The package uses Numpy's ndarrays and translates them into MATLAB's mxarrays using Python's ctypes and Matlab's mx library. The interface to MATLAB's workspace in done through MATLAB's engine library.

A copy of the history was successfully scrubbed and then hosted at github. -------- Eukaryotic pathogens have complicated and dynamic genomes. To facilitate analysis of copy number variations (CNV), single nucleotide polymorphisms (SNPs), and loss of heterozygosity (LOH) events in Candida albicans, the most common human fungal pathogen, we developed a pipeline for analyzing diverse genome-scale datasets from microarray, deep sequencing, and restriction site associated DNA sequence experiments for clinical and laboratory strains. The YMAP pipeline automatically illustrates genome-wide information in a single intuitive figure and is readily modified for the analysis of other categories of data and other pathogen species with small genomes.
