A plug-in for the gedit software bundled in the Gnome desktop. It creates a terminal titled "gedit Connected Terminal" at start-up. The plug-in associates copying to that terminal in gedit with the F5 key. This works well with the R interpreter.

An End-to-End Analysis Pipeline for BS-seq
BSpipe is a comprehensive pipeline from sequence quality control and mapping to functional analysis of differentially methylated regions: (1) sequencing quality assessment, (2) sequence cleaning, (3) sequence read mapping, (4) methylation quantification, (4) sample comparisons based on methylation profile, (5) identification of DMRs (differentially methylated regions), (6) annotation of DMRs, (7) functional analysis of differentially methylated genes, (8) generation of input files for visualization, and (9) support for advanced sequencing technologies such as TAB-seq, OxBS-seq, MAP-it, and NOMe-seq.

Combines R console with GUI for analysis of probability distributions.
JRdistribution project is an attempt to combine a convenient GUI with the power of R language to compute probability distributions' parameters. We provide a dozen of probability distributions which you can analyze changing their parameters using both graphical interface and R console. Using the menu, any time you can get some useful output, e. g. expected value or probability density plot. You are also able to perform more complex computing being provided R console waiting for your orders.GUI and R console are connected and you can change the probability parameters in the graphical interface and then use them in your script. Moreover, when you change appropriate variables writing an R function, you can see the GUI synchronizing with it. To use the application you should be able to run Java and have basic R environment installed. phcfM is an R package for modelling anthropogenic deforestation. It was named after the REDD+ pilot-project 'programme holistique de conservation des forêts à Madagascar'. phcfM includes two main functions: (i) demography(), to model the population growth with time in a hierarchical Bayesian framework using population census data and Gaussian linear mixed models and (ii) deforestation(), to model the deforestation process in a hierarchical Bayesian framework using land-cover change data and Binomial logistic regression models with variable time-intervals between land-cover observations. The two functions use embedded Gibbs samplers written in C++ with the Scythe statistical library to reduce computational time.

SimAssem is a tool for investigating the performances of species richness estimators across widely ranging assemblages and survey designs. Assemblages are simulated by specifying the: 1) number of species, 2) total abundance of individuals, 3) abundance distribution, 4) spatial configuration, 5) species detection probabilities, 6) survey design, and 7) number of grid cells to survey (out of a square grid comprised of 10,000 cells). SimAssem also processes existing encounter data and formats existing and simulated encounter data for other programs. SimAssem, along with the open source code, will hopefully give researchers and managers a tool for assessing the development of new estimators and evaluating potential decisions in a simulated environment. More information on SimAssem is given in Chapter 2, 'SimAssem: a program for simulating species assemblages and estimating species richness', in the dissertation 'Simulating species assemblages and evaluating species richness estimators'.
