Routines for wavefront propagation in IDL, Matlab, and Python
PROPER is a library of routines for the propagation of wavefronts through an optical system using Fourier-based methods. It was developed at the Jet Propulsion Laboratory for modeling stellar coronagraphs, but it can be applied to other optical systems were diffraction propagation is of concern. It is currently available for IDL (Interactive Data Language), Matlab and Python (2.7 & 3.x). It includes routines for generating complex apertures and obscurations and aberrations (Zernike & PSD-defined). It includes a model of a deformable mirror for wavefront control. The routines perform near and far field propagation with automatic selection of propagators. All Python users are urged to download v3.0b, which has some major bug fixes. The latest Python version is v3.0b released on 6 Mar 2018. IDL and Matlab versions are v3.0a from 22 Jan 2018.
A Graphical Launcher for Mupen64Plus
Mupen64Plus-PyTK is a Python/TK launcher for Mupen64Plus. It is a graphical program that helps you configure Mupen64Plus and select your games. Once configured, the program does not ask for configuration variables again unless you manually run the "reconfigure" program. I originally wrote this for myself to replace the front-end that used to come from the Ubuntu/Debian releases of Mupen64Plus that is no longer available, and after getting it relatively usable, I decided to upload it here so others may benefit.

Hikari is a simple AI chat bot which is able to respond when you talk to her. Hikari can learn from conversations with users. She is still being developed at the moment, but hopefully some one will find a use for it. Hikari uses an IM like interface to talk to you and is mainly just for fun at the moment. Prediction of PROTtein Preferred Orientation on a Surface
ProtPOS is a self-contained, lightweight, and easy-to-use software package for predicting the preferred orientation of protein on a given surface upon initial adsorption. It searches quickly for the low energy protein poses in all translational and rotational degrees of freedom of the protein with respect to the surface using particle swarm optimization. Each successful run returns the lowest energy orientation of the protein on the surface in PDB format, which is readily used for MD simulations. ProtPOS is implemented in Python, making use of the PyMOL library for generating protein conformations and calling GROMACS externally to calculate protein-surface interaction energies.

Cerulean Hybrid Genome Assembler v0.1 Cerulean extends contigs assembled using short read datasets like Illumina paired-end reads using long reads like PacBio RS long reads. Cerulean v0.1 has been implemented with bacterial genomes in mind. I am not able to maintain and update the software due to change in research funding.
