Software Unit Tests (Language Independent Approach)
Automation of Unit and System Tests. Tests can be implemented in any language and on many platforms. The flexible approach enables the inclusion of many types of tests, such as memory leak checks (using valgrind), coding rule checks, complexity checks, etc. Tests are run by a simple call to hwut in a base directory of a project. In particular for C, HWUT supports make file generation using 'sos' and 'sols' modes. Remote control-able function stubs may be generated using the 'stub' mode. Test cases can be generated using the 'gen' mode, and state machine walkers by the 'sm_walker' mode. Over the last decade HWUT has matured towards a full fledged unit test tool for a wide variety of applications.
It's a collection of Perl modules to parse and generate DIME messages. DIME messages are binary encoded and can carry any content type. The objetive to reach is to allow interoperability between several SOAP implementations that use DIME attachments.

Pan-genome Ortholog Clustering Tool
PanOCT, Pan-genome Ortholog Clustering Tool, is a program written in PERL for pan-genomic analysis of closely related prokaryotic species or strains. Unlike traditional graph-based ortholog detection programs, it uses micro synteny or conserved gene neighborhood (CGN) in addition to homology to accurately place proteins into orthologous clusters.
Phage_Finder is a heuristic computer program written in PERL that uses BLASTP data, HMM results, and tRNA/tmRNA information to find prophage regions in complete bacterial genome sequences.

BamBam includes numerous tools for analyzing DNA next-generation sequencing data. Tools are provided for calling SNPs and indels, identifying large scale deletions, tabulating counts of mapped reads, methylation analysis, and more. Evidence Directed Gene Construction for Eukaryotes
EvidentialGene is a genome informatics project, "Evidence Directed Gene Construction for Eukaryotes", to construct high quality, accurate gene sets for animals and plants, developed by Don Gilbert at Indiana University, see http://arthropods.eugenes.org/EvidentialGene/ Construction refers to the combination of classical gene prediction, and more recent gene assembly (de-novo and genome-assisted) methods. The basic Evigene methods involve using available best-of-breed gene prediction and assembly software, combining all evidence for genes, from expressed sequences, genome assembly sequences, related species protein sequences, and any other, to annotate and score gene constructions. Over-produced constructions are classified by gene evidence for best qualities per "locus", including genome-aligned and gene-transcript aligned (genome-free) locus identification. Plasmodium Typing Utility Software
The goal of PlaTypUS is to establish a unified Plasmodium whole genome analysis tool, that aligns short read sequences in an agreed upon manner, with many quality control steps, and calls both SNVs and CNVs in a community agreed standard way. We also seek to provide this analysis in a stand-alone graphic user interface so that labs around the world can analyze their own whole genome sequencing data, rather than relying on outside institutes.
Quantifies DNA, RNA or protein bands in agarose or acrylamid gels.
SpeedyQuant is a gel imaging/analysis software that automatically detects and quantifies gel bands (DNA, RNA, protein) in agarose or acrylamid gels. When calculating the relative strength of each band (% of most prominent band) it takes the background noise into account. This leads to accurate and comparable results. Several options can be used to tune the detection process. Here we provide the source code of the program (Perl script) that can be run on any OS with Perl installed (e.g. the freely available Strawberry Perl).
