    iElectrodes

    iElectrodes

    intracranial electrodes localization toolbox

iElectrodes is a free and open-source Matlab® toolbox to obtain intracranial electrode coordinates from MRI and CT images. Precise and reliable localization can be achieved fast and in a semiautomatic way with minimal user intervention. The toolbox works with ECoG (subdural grids and strips) and SEEG (depth) electrodes. The new GridFit algorithm can precisely localize high-density electrodes (up to 3mm). Brain parcellations (atlas) and surfaces can be imported to aid 2D and 3D visualization and anatomical localization can be done in native or normalized space. You can plan grid and depth electrode array implantations and compare them with the implanted locations. Additional scripts are provided for image coregistration using SPM, Freesurfer pipeline integration, etc. Visit the Wiki tab to learn more about the toolbox. We are trying to make iElectrodes a great toolbox every day. We strongly appreciate your feedback. iElectrodes is developed by Alejandro Blenkmann

EigenMS is a normalization method implemented in R (and older version in Matlab) available as a set of two functions that should be used in a sequence. Please download EigenMS.zip file (latest version). Latest version uploaded in October 2017 has a bugfix for single treatment group normalization. Rescaling has been omitted from 2015. EigenMS utilizes SVD to detect bias trends in the data and eliminates them. EigenMS eliminates effects from known and unknown factors and can be utilized for any -omic platform. We have shown its utility in LC-MS/MS and metabolomics in the following two papers: 1) PMID: 19602524. "Normalization of peak intensities in bottom-up MS-based proteomics using singular value decomposition". Karpievitch YV, Taverner T, Adkins JN, Callister SJ, Anderson GA, Smith RD, Dabney AR. Bioinformatics 2009 2) "Metabolomics data normalization with EigenMS" Karpievitch YV, Nikolic SB, Wilson R, Sharman JE, Edwards LM. PLoS One 2014

    GRAMPC

A gradient-based augmented Lagrangian framework for embedded NMPC

GRAMPC is a nonlinear MPC framework that is suitable for dynamical systems with sampling times in the (sub)millisecond range and that allows for an efficient implementation on embedded hardware. The algorithm is based on an augmented Lagrangian formulation with a tailored gradient method for the inner minimization problem. GRAMPC is implemented in plain C with an additional interface to C++ and MATLAB/Simulink. The basic structure and usage of GRAMPC are described in the documentation that comes along with the source files. More details about the algorithm and its performance can be found in the corresponding article published in Optimization and Engeneering. The article is available online under open access at: https://doi.org/10.1007/s11081-018-9417-2. Please cite the paper when you are using results obtained with GRAMPC.

    MICROMECHANICS

    MICROMECHANICS

A collection of lecture notes and accompanying code on micromechanics

The collection MICROMECHANICS (micromechanics.zip) includes: (1) lecture notes (microbook.pdf) on the analysis of heterogeneous materials and homogenization, and (2) source codes (microcode.tar.bz2) that accompany the computational exercises in Part II of the notes. Instructions on using the codes are given in the README file of each exercise. Further instructions can be found in the file microcode.tar.bz2. The MATLAB codes are used for visualization, evaluating analytical bounds and estimates as well as in the generation of digital and particulate microstructures. The Fortran codes are based on the finite element method in linear and nonlinear settings, the latter capable of finite deformations with damage. The underlying theory is outlined in the lecture notes. -- İlker Temizer Assistant Professor Department of Mechanical Engineering Bilkent University 06800 Bilkent, Ankara Turkey
