NURBS-based elastic and limit analysis of masonry arches in MATLAB
ArchNURBS is a MATLAB tool for the analysis of planar curved structures, with a particular attention to masonry arches. As in CAD softwares, the geometry of the model is defined by a NURBS representation of the structure. Indeed, the user can upload geometries imported from a CAD environment. Based on such a representation, ArchNURBS performs the elastic isogeometric finite element analysis and the collapse limit analysis of the structure. It is possible to include in the analysis the presence of Fiber-Reinforced Polymers (FRP) extrados and intrados strips. Cross platform electromagnetics finite element analyisis based on FEMM
Cross platform electromagnetics finite element analysis code, with very tight integration with Matlab/Octave. xfemm is a refactoring of the core algorithms of the popular Windows-only FEMM (Finite Element Method Magnetics, www.femm.info) to use only the standard template library and therefore be cross-platform. The codes can be used as a library, standalone executables, or through the advanced Matlab/Octave interface, which uses direct data exchange at the memory level rather than the original FEMM ActiveX or file-based interface, for much improved communication speed. If you use xfemm, particularly for industrial work, but also academic, it will be greatly appreciated if you could write an email stating this and how it has supported your work. Cupid: simultaneous reconstruction of miRNA-target and ceRNA networks
Chiu et. al., Genome Research 2014 Cupid is a method for simultaneous prediction of miRNA-target interactions and their mediated competitive endogenous RNA (ceRNA) interactions. We showed that our integrative approach significantly improves on miRNA-target prediction accuracy as assessed by both mRNA and protein level measurements in breast cancer cell lines. Cupid is implemented in 3 steps: Step 1: re-evaluate candidate miRNA binding sites in 3’ UTRs, as inferred by TargetScan, miRanda and PITA by integrating their scores, location in the 3’ UTR, and cross-species conservation. Step2: interactions are predicted by integrating information about selected sites, their multiplicity, and the statistical dependency between the expression profiles of miRNA and putative targets. Likelihoods for each predictive feature are computed based on a positive gold standard set. Step 3: Cupid assesses whether inferred targets compete for predicted miRNA regulators.

ReViSP, a 3D volume rendering MATLAB tool for multicellular spheroids
Reconstruction and Visualization from a Single Projection (ReViSP) tool: a 3D volume rendering method we developed to reconstruct the 3D shape of multicellular spheroids, besides estimating the volume by counting the voxels (3D pixels) fully included in the 3D surface. ReViSP is written in MATLAB (©, The MathWorks, Inc., Massachusetts, USA) and the source code is freely provided. Requirements for running ReViSP from the source code: MATLAB 2015a and Image Processing Toolbox 9.2 or later versions.

The HapticAnalysis Package is a set of toolboxes for analysis of (1-dof bilateral) Haptic Teleoperation Systems. Symbolic math in GNU/Maxima, numerics in Mathworks Matlab. The teleoperator is analyzed using the H-matrix model.
A MATLAB package to simulate sample paths of the solution of a Itô or Stratonovich stochastic differential equation (SDE), compute statistics and estimate the parameters from data. A note of caution: SDE Toolbox is no more developed but it's still downloadable. Its inferential capabilities can be considered surpassed (at best). Actually the parameter estimation methods were already far from the state-of-art when the project began in 2007 (!). The considered implemented parametric and non-parametric Monte Carlo likelihood methods were chosen for their ability to treat both one-dimensional and multivariate SDE systems, although the quality of the inferential results can't match those obtained using more advanced techniques. Nevertheless the toolbox capabilities to simulate numerical solutions of SDE systems are still valid and can serve as a useful starting point to those willing to simulate stochastic dynamical models easily.
