This project, developed at UCL London, provides code for tomographic reconstruction. NiftyRec is written in C and has Python and Matlab extensions. Computationally intensive functions have a GPU accelerated version based on CUDA.

This is a toolbox (software library) for computing with matrices of Clifford algebra multivectors in MATLAB. It is designed to handle numerical computations with matrices as far as these are defined for matrices of multivectors. The toolbox is designed to work in the same way as MATLAB's own functions by overloading standard MATLAB functions with Clifford multivector versions. The toolbox can compute with any Clifford algebra with signature (p,q,r) but only with one algebra at a time. From version 2 of the toolbox onwards, computation is also supported with conformal geometric algebras (CGA), based on an underlying Clifford algebra to provide the numerical computation. The additional functionality does not impact on the original Clifford algebra functions of the toolbox. GRAMPC is a nonlinear MPC framework that is suitable for dynamical systems with sampling times in the (sub)millisecond range and that allows for an efficient implementation on embedded hardware. The algorithm is based on an augmented Lagrangian formulation with a tailored gradient method for the inner minimization problem. GRAMPC is implemented in plain C with an additional interface to C++ and MATLAB/Simulink. The basic structure and usage of GRAMPC are described in the documentation that comes along with the source files. An alignment-free standalone tool with interactive graphical user interface for DNA sequence comparison and analysis

PAMGuide is acoustic analysis software for the characterisation of the acoustic environment from sound recordings. PAMGuide can be used to produce calibrated spectrograms and statistical analyses of sound levels, and is provided in both MATLAB and R. Quaternion toolbox for Matlab is a toolbox that extends Matlab to handle matrices of quaternions with real and complex components. Many Matlab operators and functions are overloaded to work for real quaternion and complexified quaternion matrices. Version 2 of the toolbox adds support for octonions. Version 3 adds symbolic computation with quaternions, provided that you have the Symbolic Math Toolbox (if you don't the numeric functionality will still work).

You can do advanced analysis using the raw data from RIXS .h5 file. It has several tabs using which you can do different types of analysis, thereby utilizing the full potential of the Veritas beamline. DICOV (Dicom COnVerter) is a MATLAB-based tool for converting Dicom files into Analyze format with SPM orientation. Also, it supports simple Dicom viewer. As it utilizes some functions in SPM8, SPM8 should be installed and its path should be included to MATLAB path. A 64bit environment with more than 8GB RAM is required for DICOV (MAC OSX is recommended.). Dicom is unified medical image format, but there're some variability across the imaging systems. DICOV is optimized for the Dicom files generated by GE PACS system.

DRCS (Dimensionless Reaction Coordinate Software) calculates a dimensionless reaction coordinate for chemical reactions that can be used to classify transition states (and other geometries along a reaction path) as either early or late.

The purpose of the Freely Moving Animal (FMA) Toolbox is to help analyze electrophysiological and behavioral data recorded from freely moving animals.

GFtbox is a Matlab package for simulating biological growth of leaves, petals, and similar organs.

Along with calculating basic statistics and quality parameters such as mean and variance, the soft-ware is capable of importing and visualizing different standard time series formats, determining and removing jumps and outliers, and makes numerical and publication quality graphical outputs. Bivariate statistical analysis (including correlation coefficient and linear regression) and time series analysis (including auto and cross-spectral analysis, wavelet power spectrum, spectrogram and periodicities) form the main analysis features of the software.

LINE is an open-source software package to analyze queueing models via analytical methods and simulation. The solver is available for MATLAB, Java (alpha version) and Python (alpha version).
