A cross-platform, open-source, alternative to NIST REFPROP. Based on reference-accuracy equations of state and transport property correlations for refrigerants like Water, CO2, R134a, Nitrogen, Argon, Ammonia, Air, R404a, R410a, Propane and many others. A selection of secondary working fluid properties are also available. Can also make use of REFPROP when available. In addition, calculations for Humid Air Properties based on ASHRAE RP-1485 are provided. Wrappers are available for MATLAB, Octave, Python, C#, Fortran and many more.
Cupid: simultaneous reconstruction of miRNA-target and ceRNA networks
Chiu et. al., Genome Research 2014 Cupid is a method for simultaneous prediction of miRNA-target interactions and their mediated competitive endogenous RNA (ceRNA) interactions. We showed that our integrative approach significantly improves on miRNA-target prediction accuracy as assessed by both mRNA and protein level measurements in breast cancer cell lines. Cupid is implemented in 3 steps: Step 1: re-evaluate candidate miRNA binding sites in 3’ UTRs, as inferred by TargetScan, miRanda and PITA by integrating their scores, location in the 3’ UTR, and cross-species conservation. Step2: interactions are predicted by integrating information about selected sites, their multiplicity, and the statistical dependency between the expression profiles of miRNA and putative targets. Likelihoods for each predictive feature are computed based on a positive gold standard set. Step 3: Cupid assesses whether inferred targets compete for predicted miRNA regulators.
A Deterministic Energy-efficient Clustering protocol for WSN
Wireless sensor network (WSN) technologies have been employed in recent years for monitoring purposes in various domains from engineering industry to our home environment due to their ability to intelligently monitor remote locations. In this paper, we have developed a purely deterministic model that utilizes clustering to organize the WSN. We propose a deterministic energy-efficient clustering protocol that is dynamic, distributive, self-organizing and more energy efficient than the existing protocols. It utilizes a simplified approach which minimizes computational overhead-cost to self-organize the sensor network. Our simulation result shows a better performance with respect to energy consumption, which is reflected in the network lifetime in both homogeneous and heterogeneous settings when compared with the existing protocols. It is worthy of note that our approach approximates an ideal solution for balanced energy consumption in hierarchical wireless sensor networks.
DQ Robotics is an open-source (LGPLv3) standalone open-source Robotics library. It provides dual quaternion algebra, kinematic calculation algorithms in Python, MATLAB and C++ that can be applied in robot control. The library has a catkin package wrapper for use in ROS Indigo, and also provides a V-REP interface.
DRCS (Dimensionless Reaction Coordinate Software) calculates a dimensionless reaction coordinate for chemical reactions that can be used to classify transition states (and other geometries along a reaction path) as either early or late.

Unique design; two separate three way valve used in Simulink descriptive schema to create four way valve. This design also include excellent PID control for result correction. I created this file in 2006 and since then it have been using in the universities and industry. Matlab Simulink, dört yollu vana dizayn dosyasıdır. Çok kesin ve hassas sonuç veren bir simülasyon dosyasıdır. Simulink şeması üzerinde çok özgün bir tasarım ile iki ayrı 3 yollu vana kullanılarak dizayn ettim dört yollu vanayı. Bu dizaynı, aynı zamanda, sonuçları istendiği şekle getirmek için mükemmel bir PID kontrolü ile birlikte tasarladım. Bu program tarafımdan 2006 yılında hazırlandı ve halen üniversitelerde ve sanayide kullanılıyor.

Matlab code to visualise brain graphs from connectivity matrices
This very configurable script allows you to plot a 3D (MNI space) visualisation of a brain graph, with edges represented by cylinders and vertices represented by spheres. To aid orientation, a cortical mesh can be added, as can convex hull outlines. The colouring and sizing scheme is fully configurable for both edges and vertices. Toolbox for modelling deformation in layered media in 2D
Folder is a tool to simulate and analyse the development of structures in mechanically layered media during layer parallel shortening or extension. It includes a graphical user interface that allows for easy designing of complex geometrical models, defining material parameters (including linear and non-linear rheology), and specifying type and amount of deformation. It also includes a range of features that facilitate the visualization and examination of various relevant quantities e.g. velocities, stress, rate of deformation, pressure, and finite strain. Folder contains a separate application, which illustrates analytical solutions of growth rate spectra for buckling and necking of a single viscous layer. GPS Date Converter (GDC) is a program to convert six different date formats, including: (1) Decimal year, (2) Year, Month, Day, (3) Year, Day of year, (4) GPS Week, Day of week, (5) Julian date, and (6) Modified Julian date. These formats are quiet common in Earth Sciences, specially GPS applications. More information can be found in the GDC website.
A software for processing and analyzing time series in Earth Science
Along with calculating basic statistics and quality parameters such as mean and variance, the soft-ware is capable of importing and visualizing different standard time series formats, determining and removing jumps and outliers, and makes numerical and publication quality graphical outputs. Bivariate statistical analysis (including correlation coefficient and linear regression) and time series analysis (including auto and cross-spectral analysis, wavelet power spectrum, spectrogram and periodicities) form the main analysis features of the software.
GPTIPS is a genetic programming (GP) tool for use with MATLAB aimed at evolving empirical non-linear symbolic models from data. It can evolve "multigene models". These are often more accurate, transparent and compact than models evolved by standard GP.
A gradient-based augmented Lagrangian framework for nonlinear MPC
GRAMPC is a nonlinear MPC framework that is suitable for dynamical systems with sampling times in the (sub)millisecond range and that allows for an efficient implementation on embedded hardware. The algorithm is based on an augmented Lagrangian formulation with a tailored gradient method for the inner minimization problem. GRAMPC is implemented in plain C with an additional interface to C++ and MATLAB/Simulink. The basic structure and usage of GRAMPC are described in the documentation that comes along with the source files. More details about the algorithm and its performance can be found in the preprint https://arxiv.org/abs/1805.01633 (submitted to the journal Optimization and Engineering).
