    noise-free-cnv

program for analyzing and manipulating DNA microarray data

CNV calling software may produce false-positive calls due to imperfect source material. Direct inspection of the microarray data with the noise-free-cnv software helps to appreciate the quality of the data and to identify artificial calls. With noise-free-cnv it is possible to visualize individual datasets, to compare different datasets and to perform simple transformations. The visualization and the suppression of genomic waves, the comparison of two datasets by subtraction and the simultaneous inspection of LRR and BAF values are amongst the most frequent applications of this software. This program is able to read and write files suitable for PennCNV or raw files containing measured values of any kind.

    ooPorter

A Porter stemming or stemmer algorithm coded in ooRexx

This is an ooRexx line-by-line port from Ansi-C to ooRexx of the stemming routine published by Martin Porter 1980. The original source code from Porter has been commented out and emulated by the corresponding (oo)Rexx code as far as possible. This is not an example of good or fast (oo)Rexx programming, it is merely a demonstration of the Porter stemming routine ported to ooRexx, use and modify as necessary. Input to the program is a textfile with words to be stemmed, one per line. Output from the program ends up in the terminal window (standard out) and may be redirected to an output file. Syntax: rexx ooPorter myInputfile.txt > myOutputfile.txt The program only works for stemming English words. The source code is distributed under a free beer license; you are free to use the ooRexx source code as you please and no restrictions whatsoever apply as far as the type of beer is involved.

owl reasoning over big biomedical data

A OWL reasoning framework for the analysis of big biomedical data

A general OWL reasoning framework for the analysis of big biomedical data and implement a MapReduce-based property chain reasoning prototype system. OWL reasoning method is ideally suitable for problems involved complex semantic associations because it is able to infer logical consequences based on a set of asserted rules or axioms. MapReduce framework isused to solve the problem of scalability. In our experiment, we focus on the discovery of associations between Traditional Chinese Medicine (TCM) and Western Medicine (WM).

    phenotemp

    phenotemp

phenological trends using NOAA AVHRR time series

Starting from GIMMS values as ascii data (each line will be treated as individual time series), the application can smooth the ts - values by applying different algorithm that are based on Fouriertransformation. Separation of seasonal figure as well as the detection of linear trends is possible. Possible breaks in longterm mean can be detected with a change-point analysis using CuSum algorithms. Phenological events such as start-of-season, day-of-max/day-of-min, end-of-season can be determined via threshold-based algorithms or via analysis of max. increase of NDVI during green-up. These analyses work also for multimodal phenologies where individual seasons (partly) interfere each other. User can navigate through all steps of analysis via GUI or can define complex workflows that will be processed in batch-mode.
