  • ParDRe

    Parallel tool to remove duplicate DNA reads

    ParDRe is a parallel tool to remove duplicate reads. Duplicate reads can be seen as identical or nearly identical sequences with some mismatches. This tool will let the users to avoid the analysis of not necessary reads, reducing the time of subsequent procedures with the dataset (e.g., assemblies, mappings, etc.). The tool is implemented with MPI in order to exploit the parallel capabilities of multicore clusters. It is faster than multithreaded counterparts (end of 2015) for the same number of cores and, thanks to the message-passing technology, it can be executed on clusters. There also exists a MapReduce counterpart of ParDRe, called MarDRe (see the link above). UPDATE: From version 2.0.5 ParDRe also provides support to remove only optical duplicates (and leave biologically interesting duplicates) as well as to work with compressed input/output with .gz format.

    Our premise when starting this project was that why do we have to dig through arrays of normative values to find the group our patient belongs to. Then proceed to manually calculate its z score and find out where it is on the percentile graph, when we could have a software that could do it for us. We weren’t able to find one in the literature. Thus came the PsiNorm. Currently only a demo for english exists, while Turkish adapted version is fully functional.     Real-time frameworks/RTOS for building responsive and modular real-time embedded software as systems of active objects (concurrent state machines). The QP family consists of QP/C, QP/C++, and QP-nano frameworks, which are all strictly quality controlled, superbly documented, and commercially licensable. The behavior of active objects (a.k.a. actors) is specified in QP by means of hierarchical state machines (UML statecharts). All QP frameworks can run on bare-metal MCUs, completely replacing a traditional RTOS. The RTToolbox was designed following object-oriented design principles and was implemented in the language C++. It supports the import of radiotherapy data (e.g. dose distributions and structure sets) from DICOM-RT format and other standard image processing formats by using a bridge to ITK. The RTToolbox supports the full range of radiotherapy evaluation. Tools such as DVH calculation, arithmetic operations on dose distributions and structure relationship analysis are provided as a basis for further calculations. Dose comparison indices such as Conformity Index (CI), Homogeneity Index (HI) and Conformation Number (CN), and biological models including TCP, NTCP, EUD and BED are determined from dose distributions and DVHs. The RTToolbox can be easily extended to support other data format, comparison indices and
