Pascal Units for Medical Applications
The PUMA Repository is a collection of Pascal units for medical informatics. It contains reusable source code for a wide field of health-care application development. The code includes converting functions for measurement units and an HL7 engine. PUMA is compatible with Lazarus and Free Pascal. Some of the units also support other Pascal implementations including Delphi, winsoft Pocket Studio and other compilers.
Parallel tool to search biclusters on binary datasets
ParBiBit is a parallel tool to accelerate the search of biclusters on binary datasets, especially useful for gene expression data. This tool receives as input the expression values of n genes and m samples in a file with ARFF extension and returns a file with the biclustering information.
Parallel tool to remove duplicate DNA reads
ParDRe is a parallel tool to remove duplicate reads. Duplicate reads can be seen as identical or nearly identical sequences with some mismatches. This tool will let the users to avoid the analysis of not necessary reads, reducing the time of subsequent procedures with the dataset (e.g., assemblies, mappings, etc.). The tool is implemented with MPI in order to exploit the parallel capabilities of multicore clusters. It is faster than multithreaded counterparts (end of 2015) for the same number of cores and, thanks to the message-passing technology, it can be executed on clusters. There also exists a MapReduce counterpart of ParDRe, called MarDRe (see the link above). UPDATE: From version 2.0.5 ParDRe also provides support to remove only optical duplicates (and leave biologically interesting duplicates) as well as to work with compressed input/output with .gz format.
KAP evaluation and patient records in radiodiagnostic
This program tries to help radiologists to keep track of patients which receive radiation doses (measured, or computed, free in air) from radiodiagnostic examinations. It performs computation of KAP (kerma-area-product if it is not recorded by a dedicated DAP-meter) and record the patient information. The program also generates elegant reports which can be converted as pdf, xls etc.
Patlac--Xml2cpp is a totally customizable code generator that generates classes (c++ for now) automatically from a xsd schema. Classes are described in google-ctemplate files and a xml options file allow precise definition of projects.

A norm calculator for neuropsychological tests for daily use in clinic
Our premise when starting this project was that why do we have to dig through arrays of normative values to find the group our patient belongs to. Then proceed to manually calculate its z score and find out where it is on the percentile graph, when we could have a software that could do it for us. We weren’t able to find one in the literature. Thus came the PsiNorm. Currently only a demo for english exists, while Turkish adapted version is fully functional. PyVE is image analysis and visualization environment

A web-based minimisation service
Based on MinimPy (http://sourceforge.net/projects/minimpy/), QMinim is a web-based minimization application, for allocation of subject to different arms of a clinical trial. It is an alternative to randomization, with the advantage of balancing arms of trial with respect to preselected prognostic factors. All aspects of minimization procedure including treatments, factors, minimization protocole, and including a preload can be customized using QMinim.
Real-time frameworks/RTOS based on active objects & state machines
Real-time frameworks/RTOS for building responsive and modular real-time embedded software as systems of active objects (concurrent state machines). The QP family consists of QP/C, QP/C++, and QP-nano frameworks, which are all strictly quality controlled, superbly documented, and commercially licensable. The behavior of active objects (a.k.a. actors) is specified in QP by means of hierarchical state machines (UML statecharts). The frameworks support manual coding of UML state machines in C or C++ as well as automatic code generation by means of the free QM modeling tool. All QP frameworks can run on bare-metal MCUs, completely replacing a traditional RTOS. Ports and ready-to-use examples are provided for major embedded CPUs, such as ARM Cortex-M, ARM7/9, MSP430, as well as Arduino and mbed. QP/C and QP/C++ can also work with a traditional RTOS/OS, such as ThreadX, FreeRTOS, embOS, and uC/OS-II as well as Linux (POSIX), Windows.

QC tests and patient doses from radiodiagnostic XRay equipment
This software performs various quality control tests for XRay devices used in radiography, mammography, fluoroscopy and CT such as: HVL/tube filtration, high voltage, exposure time, tube output, MTF calculations, film sensitometry, AEC devices and more. It also compute patient doses using an external program based on the GEANT4 simulation toolkit. State machine framework for reactive embedded systems
RKH is a generic, flexible, modular, highly portable, ANSI-C compliant, and open-source development tool for implementing hierarchical state machines based on modern state machine concepts. This modern techniques are used to give an abstract description of the dynamic behavior of a system in a substantial manner. The RKH not implements neither entire UML specs. nor entire Statechart specs. Instead, the RKH intention is to support just enough basic concepts of that powerful tools to facilitate the reactive-system modeling holding a solid, and efficient implementation. Broadly speaking, the RKH implementation has been designed from the ground up to be used in 8-bits platforms but can be easily adapted to 16 or 32-bits platforms.
Library to support quantitative analysis of radiotherapy data

The RTToolbox was designed following object-oriented design principles and was implemented in the language C++. It supports the import of radiotherapy data (e.g. dose distributions and structure sets) from DICOM-RT format and other standard image processing formats by using a bridge to ITK. The RTToolbox supports the full range of radiotherapy evaluation. Tools such as DVH calculation, arithmetic operations on dose distributions and structure relationship analysis are provided as a basis for further calculations. Dose comparison indices such as Conformity Index (CI), Homogeneity Index (HI) and Conformation Number (CN), and biological models including TCP, NTCP, EUD and BED are determined from dose distributions and DVHs.
