When writing to disk, data will be devided into randomly chosen pieces (secret shares) and stored into different places. md5cp will traverse a file tree and check the MD5 checksum of each file. If the file is unchanged, it is ignored; if it is changed (or new), its MD5 is updated in the database, and the file is copied to the destination directory.
