SpeedyQuant is a gel imaging/analysis software that automatically detects and quantifies gel bands (DNA, RNA, protein) in agarose or acrylamid gels. When calculating the relative strength of each band (% of most prominent band) it takes the background noise into account. This leads to accurate and comparable results. Several options can be used to tune the detection process. Here we provide the source code of the program (Perl script) that can be run on any OS with Perl installed (e.g. the freely available Strawberry Perl). CNV prediction from Illumina genotyping data
CNVision is a Perl script that runs Illumina genotyping data (all chips from 300k to latest Omni) through PennCNV, QuantiSNPv2.3 and GNOSIS (an in-built algorithm). It merges the results and assesses the quality of the raw data. CNVision can also identify de novo CNVs in family-based data using a highly accurate algorithm that considers the possibility of CNVs in either parent based on the raw genotyping data. The script is optimized to work in a UNIX-based environment; it should work in Windows, however running the PennCNV component gives errors with the newer versions of PennCNV. CNVision was written to analyze data for the Simons Simplex Collection (SSC) autism data. Consensus Variant Effect Classification
The package provides SVM models to be used with SVMlight (http://svmlight.joachims.org/) for drawing a consensus out of individual 3rd-party predictions about the effect of mutations. The 3rd party tools are SIFT, Polyphen2, SNPs&GO and Mutation Assessor. The package also provides a series of Perl modules and scripts to assist in the preparation of data. The modules can be used to build custom tools and pipelines, whereas the scripts provide basic executable implementations based on the modules. SVMlight, SIFT, Polyphen2, SNPs&GO and Mutation Assessor are the property of their respective authors and institutions and are not distributed in this package.
