This software computes synthesis of spherical harmonics models on sparse coordinates or grids (provided in a geodetic or geocentric reference system). It exploits basic parallelism using openmp directives. A solution with MPI has not be taken into account since it cannot be so easily manageble by final users.
Taxoblast is a pipeline to identify contamination in genomic sequence
Raw genomic sequences are frequently contaminated with sequences of other organism. Their identification is essential for the interpretation of genomic data. In this context it is essential to distinguish between horizontal gene transfers and contamination. The genomic context of sequences can help distinguish the two scenarios. Taxoblast splits genomic scaffolds into sub-sequences of defined length and for each of them determines the closest related taxon. It then summarizes this information for the entire scaffold, taking into account the taxonomic ontology. Scaffolds that exclusively match potential contaminants may be safely removed while sequences matching partially contaminants and partially the target organism may constitute horizontal transfers or assembly artifacts and need to be examined manually.
CNV prediction from Illumina genotyping data
CNVision is a Perl script that runs Illumina genotyping data (all chips from 300k to latest Omni) through PennCNV, QuantiSNPv2.3 and GNOSIS (an in-built algorithm). It merges the results and assesses the quality of the raw data. CNVision can also identify de novo CNVs in family-based data using a highly accurate algorithm that considers the possibility of CNVs in either parent based on the raw genotyping data. The script is optimized to work in a UNIX-based environment; it should work in Windows, however running the PennCNV component gives errors with the newer versions of PennCNV. CNVision was written to analyze data for the Simons Simplex Collection (SSC) autism data. A novel Code transformation technique to guide test input generator
Advance_PCT is a pre-processing technique, that simplifies the complex boolean expression present in a C program. It identifies the boolean expression and creates equivalent conditional branches with an empty body. These additional statements along with original program supplied into test executor to improve test data. It ensures that each atomic conditions have been invoked at least once true and once false. It is done to achieve higher MC/DC, because according to the definition of MC/DC it is required to achieve 100% condition coverage, which was not possible due to short-circuit evaluation by the compiler, due to which MC/DC was low and inadequate. This code transformation technique resolves the problem. It has applied Quince-McCluskey simplification technique to resolve complexness of predicate and then applying the method of inserting empty nested if-else conditional statements.

Consensus Variant Effect Classification
The package provides SVM models to be used with SVMlight (http://svmlight.joachims.org/) for drawing a consensus out of individual 3rd-party predictions about the effect of mutations. The 3rd party tools are SIFT, Polyphen2, SNPs&GO and Mutation Assessor. The package also provides a series of Perl modules and scripts to assist in the preparation of data. The modules can be used to build custom tools and pipelines, whereas the scripts provide basic executable implementations based on the modules. SVMlight, SIFT, Polyphen2, SNPs&GO and Mutation Assessor are the property of their respective authors and institutions and are not distributed in this package.
