A general flow visualization Matlab toolbox for image processing of some common planar/surface visualization techniques from PLIF (Planar laser induce fluorescence) for tracer distribution, BOS (background oriented Schlieren) for density, TSLC (Temperature sensitive liquid crystal) for thermal and PSP (Pressure sensitive paint) pressure distribution measurement. This work is part of author's PhD study, under Dr S. Zhong @ the University of Manchester's supervision, guidance and support. Both GUI and command line interface are provided for newbie and advanced user. Image can be processed into contour image, matlab mat and tecplot data. This toolbox can be conveniently extended for 2D image processing in other disciplines, for example, surface stress measurement, inferred thermograph, PIV. a tool for interactively viewing & marking multi-channel biosignals
EyeBallGUI: a tool for interactively viewing and marking multi-channel bio-signals for artefacts. The purpose of EyeBallGUI is to facilitate the eyeballing of multi-channel biosignals for the purpose of artefact rejection (or any other binary grouping). EyeBallGUI displays a set of time-series signals in a MATLAB Figure window, allowing the user to visually inspect and interact with the data via the mouse and keyboard in order to mark data as bad/rejected. The tool can be used to visualize a wide range of data types to make any kind of binary decision about segments of data. However, the motivation for the tool is to facilitate the visualization of multi-channel EEG data for the purpose of artefact rejection. EyeBallGUI is based in MATLAB® and works in Microsoft Windows. Proficiency in MATLAB is not required to use EyeBallGUI. It can be used either as a stand-alone MATLAB-based tool or as an EEGLAB plugin. Please cite using: https://doi.org/10.1101/129437
ReViMS, a 3D volume rendering tool for light-sheet/confocal microscopy
Reconstruction and Visualization from Multiple Sections (ReViMS), an open-source, user-friendly software for automatically estimating the volume of 3D multicellular aggregates (i.e., cancer spheroid, zebrafish, fruit fly). ReViMS requires a z-stack of 2D binary masks, obtained by segmenting a sequence of fluorescent images acquired by scanning the aggregate along the z axis, using a confocal or a light-sheet fluorescent microscope. It provides a number of tools for: (a) segmenting z-stacks of fluorescence images; (b) reconstructing the 3D surface of the aggregates and estimating their volume. ReViMS is written in MATLAB (The MathWorks, Inc., Massachusetts, USA). It is an open-source tool and the source code is freely available at: http://sourceforge.net/p/revims Requirements: MATLAB 2015a and Image Processing Toolbox 9.2 or later versions.
SparesPOP is a MATLAB implementation of a sparse semidefinite programming (SDP) relaxation method proposed for polynomial optimization problems (POPs). Both implementations are SparsePOP which does not use MATLAB, but only C++. In particular, SparsePOPC++-windows contains a binary file which works on Windows, and does not require to compile.

Lloyd's Algorithm-based Volumetric Analysis for AFM Images
This MATLAB-based program enables analysis of AFM images. In particular, it allows the user to measure the volume of all distinguishable features in an image and to isolate and sort those particles. As the name implies, LAVA uses Lloyd's Algorithm, also known as k-means sorting, to identify a small set of volumes representative of the actual distribution of particle in the image. Although developed for determining feature volume, LAVA is also completely compatible with other types of image analysis, such as fluorescence intensity. Work is in progress to provide three-channel functionality, allowing comparison of relative intensity of red, green, and blue channels in multi-color images.

Scanning Probe Image Wizard - MATLAB Toolbox
SPIW is a MATLAB toolbox, for automated processing of scanning probe microscope images. Tools are applicable to all SPM images, but the main focus is on images with atomic or molecular resolution. SPIW is primarily a MATLAB toolbox with functions designed to be called in a user's own script. SPIW also has a very basic GUI for browsing and exporting images. For information on SPIW's performance see our publication ( http://dx.doi.org/10.1063/1.4827076 ) in the Review of Scientific Instruments. A related open-source project SPIEPy (https://pypi.python.org/pypi/SPIEPy/) is developing a python library to for automated SPM imaged enhancement. SPIEPy brings many SPIW algorithms to the Python user.

MATLAB-based Dicom converter and viewer
DICOV (Dicom COnVerter) is a MATLAB-based tool for converting Dicom files into Analyze format with SPM orientation. Also, it supports simple Dicom viewer. As it utilizes some functions in SPM8, SPM8 should be installed and its path should be included to MATLAB path. A 64bit environment with more than 8GB RAM is required for DICOV (MAC OSX is recommended.). Dicom is unified medical image format, but there're some variability across the imaging systems. DICOV is optimized for the Dicom files generated by GE PACS system.

Attempts to extract the files from the history here have failed. A copy of the history was successfully scrubbed and then hosted at github. -------- Eukaryotic pathogens have complicated and dynamic genomes. To facilitate analysis of copy number variations (CNV), single nucleotide polymorphisms (SNPs), and loss of heterozygosity (LOH) events in Candida albicans, the most common human fungal pathogen, we developed a pipeline for analyzing diverse genome-scale datasets from microarray, deep sequencing, and restriction site associated DNA sequence experiments for clinical and laboratory strains. The YMAP pipeline automatically illustrates genome-wide information in a single intuitive figure and is readily modified for the analysis of other categories of data and other pathogen species with small genomes.
