    Hedgehog Lab

    Hedgehog Lab

Run, compile and execute JavaScript for Scientific Computing

Hedgehog Lab is an open-source scientific computation tool in the browser. Before the development, Pleases make sure you are already installed and enabled the yarn. Once cloned, switch to the dev branch and navigate to the folder by typing cd hedgehog-lab and then running the provided commands. On each run the program compiles and it takes time. Please wait until it shows "Compiled successfully!" and instructions about with which IP:PORT to connect.

    HiPlot

    HiPlot

HiPlot makes understanding high dimensional data easy

HiPlot is an interactive visualization toolkit for exploring high-dimensional experiments, especially those produced during hyperparameter search or ablation studies. Its core view is a parallel-coordinates plot that lets you brush, filter, and highlight runs to spot trade-offs, correlations, and Pareto fronts at a glance. You can load results from simple CSV/JSON logs or programmatically push “experiments” with typed fields, metrics, and tags. The UI supports dynamic filtering, color mapping, and tooltip details so you can iteratively narrow to the most promising configurations. Because it renders as self-contained HTML, you can embed the visualization in notebooks, export it, or serve it as a lightweight web app for teammates. HiPlot also offers summary statistics, correlation hints, and outlier highlighting to surface patterns that aren’t obvious from raw tables.

    HomSI

Homozygous Stretch Identifier from next-generation sequencing data

In consanguineous families, as a result of inheriting the same genomic segments through both parents, the individuals have stretches of their genomes that are homozygous. This situation leads to the prevalence of recessive diseases among the members of these families. Homozygosity mapping is based on this observation and several recessive disease genes have been discovered with the help of this technique in consanguineous families. The researchers typically use SNP arrays to determine the homozygous regions and then search for the disease gene by sequencing the genes within this candidate disease loci. Recently, the advent of next generation sequencing enables the concurrent identification of homozygous regions and the detection of mutations relevant for diagnosis, using data from a single sequencing experiment. In this respect, we have developed a novel tool that identifies homozygous regions using deep sequence data. Using *.vcf files as an input file, our program identifies the majo

    HomotopyContinuation.jl

    HomotopyContinuation.jl

A Julia package for solving systems of polynomials

HomotopyContinuation.jl is a Julia package for solving systems of polynomial equations by numerical homotopy continuation. Many models in the sciences and engineering are expressed as sets of real solutions to systems of polynomial equations. We can optimize any objective whose gradient is an algebraic function using homotopy methods by computing all critical points of the objective function. An important special case is when the objective function is the euclidean distance to a given point. An example of an non-algebraic objective function whose derivative is algebraic is the Kullback–Leibler divergence. Homotopy continuation methods allow us to study the conformation space of molecules as for example cyclooctane (CH₂)₈. This molecule consists of eight carbon atoms aligned in a ring, and eight hydrogen atoms, each of which is attached to one of the carbon atoms.

    HttpServer.jl

Basic, non-blocking HTTP server in Julia

This is a basic, non-blocking HTTP server in Julia. You can write a basic application using just this if you're happy dealing with values representing HTTP requests and responses directly. For a higher-level view, you could use Mux. If you'd like to use WebSockets as well, you'll need to grab WebSockets.jl.

    Hyperballs
We present an improved ball and stick representation called HyperBalls. This type of depiction is particularly useful to represent dynamic phenomena, such as the evolution of non covalent bonds and takes advantage of GPU capabilities. HyperBalls are now fully integrated into the UnityMol software and are actively developed in that context. You will find the most up-to-date versions of the shaders in the http://unitymol.sourceforge.net project.

    Hypercube

    Hypercube

    Graph visualizing tool

Hypercube is a tool for visualizing DOT (graphviz), GML, GraphML, GXL and simple text-based graph representations as SVG and EPS images. Hypercube comes with a Qt based GUI application and a Qt-independent command-line tool. It uses a simulated annealing algorithm to lay out the graph, that can be easily parameterized to achieve the desired look. The main development goals are portability and easy usage rather than high performance and complexity.
