    LAVA for AFM

    LAVA for AFM

Lloyd's Algorithm-based Volumetric Analysis for AFM Images

This MATLAB-based program enables analysis of AFM images. In particular, it allows the user to measure the volume of all distinguishable features in an image and to isolate and sort those particles. As the name implies, LAVA uses Lloyd's Algorithm, also known as k-means sorting, to identify a small set of volumes representative of the actual distribution of particle in the image. Although developed for determining feature volume, LAVA is also completely compatible with other types of...

    WaveSorter

A powerful, versatile tool for offilne spike analysis and sorting

...The user may cluster waveforms manually or via one of several popular clustering programs. The classification along with waveform properties (width, etc.) can be saved to disk in simple text files. WaveSorter is written in C++, utilizes the GNU Scientific Library for all computation, and is highly parallelized; on modern hardware it can handle files containing several 100,000s of waveforms per channel with almost no noticeable loss in GUI fluidity and <1sec lags for files with >1,000,000 waveforms per channel. It can be run in batch mode. It supports a wide array of binary file formats as well as ASCII text.

    mendelFix

Correction of SNP Mendelian errors in trio data

...The program takes 12-recoded PLINK PED and MAP files as input, and calculates a series of summary statistics for Mendelian errors, sets as missing offspring genotypes that present Mendelian inconsistencies, and implements a simplistic procedure to infer missing genotypes using parent information. The program can be easily incorporated in any pipeline for family-based SNP data analysis, and is distributed as free software under the GNU General Public License. Utsunomiya YT, Alonso RV, Carmo AS, Campagnari F, Visintin J, Garcia JF (2013). mendelFix: a Perl script for checking Mendelian errors in high density SNP data of trio designs. arXiv:1306.2243.
