    Searchkick

    Searchkick

    Intelligent search made easy

Searchkick brings powerful, production-ready search to Rails by mapping Active Record models into Elasticsearch with sensible defaults and easy customization. It supports language analyzers, stemming, synonyms, misspelling tolerance, and highlighting so search results feel natural to end users. Indexing is model-centric: you declare what fields to index, add computed fields, and trigger reindexing via callbacks or background jobs, with options for zero-downtime rolling reindexes. On the query side, a simple API covers relevance tuning, boosting, filtering, faceting/aggregations, and pagination, while still allowing direct access to advanced Elasticsearch features when needed. ...

NicheNet: predict active ligand-target links between interacting cells

...The goal of NicheNet is to study intercellular communication from a computational perspective. NicheNet uses human or mouse gene expression data of interacting cells as input and combines this with a prior model that integrates existing knowledge on ligand-to-target signaling paths. This allows to predict ligand-receptor interactions that might drive gene expression changes in cells of interest. This model of prior information on potential ligand-target links can then be used to infer active ligand-target links between interacting cells. ...

    optPBN

    optPBN

An optimization toolbox for probabilistic Boolean networks

We introduce optPBN, a Matlab-based toolbox for the optimization of probabilistic Boolean networks (PBN) which operates under the framework of the BN/PBN toolbox from Shmulevich et al. optPBN offers an easy generation of probabilistic Boolean networks from Boolean rule-based modeling and allows for flexible measurement data integration from multiple experiments and a subsequent integrated optimization problem generation which then can be solved with different optimizers. Thereby optPBN allows for the identification of Boolean functions in the model from a given set of candidate Boolean rules which can be applied for network inference study. In addition, it also permits the determination of selection probabilities of Boolean rules in PBNs which can be further used to determine the influence of parent nodes in biochemical interactions.
