    VMS Draw

    VMS Draw

user-friendly access to the latest computational spectroscopy tools

VMS Draw provides general utilities (e.g. normalization, conversion, and other manipulations of several spectra at the same time) and a flexible graphical user interface (GUI) for an easy use by non-specialists which allows a seamless flow of information between experimentally and theoretically oriented researchers. Finally, it permits effective interactions with other electronic structure codes [e.g., nuclear magnetic resonance (NMR), microwave] even if Gaussian 16 offers the widest set...

    Glycosylation Microviewer

    Glycosylation Microviewer

An application create, simulate and adjust N-linked glycosylation.

...The model used in the application is based on two significant papers: 1.1997 Pablo Umana, James E.Bailey A Mathematical Model of N-linked Glycoform Biosynthesis. 2.2005 Frederick J.Krambeck, Michael J.Betenbaugh A Mathematical Model of N-linked Glycosylation. The application allow to simulate the network in dynamic form with various ODE solvers(Euler, Runge-Kutta etc). Genetic Algorithm is used to adjust the kinetic parameters of Michaelis-Menten equations in glycosylation reaction network. A dynamic plot is supplied to show the value of mole amout and mole fraction of various glycoform. Thanks to Alexey Balakin and Alessandro Presta. ...

    FASTQSim

NGS data characterization and in silico read generation

...To create training or testing datasets, FASTQSim has the ability to convert target sequences into in silico reads with matching error profiles. FASTQsim allows the user to simulate individual read datasets that can be used as standardized test scenarios for planning sequencing projects or for benchmarking metagenomic software. In this regard, in silico datasets generated with the FASTQsim tool hold several advantages over natural datasets: they are sequencing platform independent, extremely well characterized, and less expensive to generate.

    CancerVaccine

In silico vaccination experiment to determine best vaccination schedul

This project is a simplified representation of the main immune system cells and their interactions. The aim is to simulate the effect of the introduction of a cancer vaccine cell which would stimulate the immune response against the tumor-associated antigen, and consequently against cancer cells themselves. In vivo vaccination experiments take very long to complete, so it would be useful to simulate these experiments such that the best schedule of vaccination is determined that would result in control of the cancer cell population.
