Binding site descriptor generation for SVM based classification.
A set of java programs that extract coordinate and chemical information from PDB files.
The binding site regions are extracted using grid based scheme.
For binding site, spatio-chemical descriptor is generated based on PocketMatch algorithm of Dr. Kalidas (author of this project too).
MSqBAT is a freely-available all-platform software application for label-free quantification of proteins from LS-MS data. It was developed in the lab of Dr. Christoph Rösli at the Heidelberg Institude for Stem Cells and Experimental Medicine (HI-STEM) and the German Cancer Research Center (DKFZ).
It’s main features are
1) Label-free, MS1-based quantification
2) Support both LC-MALDI-MS- as well as LC-ESI-MS data
3) Supports both GeLC-MALDI-MS- and GeLC-ESI-MS data
4) Convenient, graphical user interface
Acknowledgements
The development of MSqBAT is kindly supported by YourKit Java Profiler.
Developed by Dr Ravi Shankar (Corresponding author) and Ashwani Jha @ SCBB, CSIR-IHBT. p-TAREF stands for plant TARget REFiner. It identifies plant microRNA targets on the basis of multiple feature information.

ARTADE (ARabidopsis Tiling-Array-based Detection of Exons) is a standard tool for the automatic annotation of genome-wide tiling-array data in Arabidopsis. ARTADE is a program originally written by Dr. Tetsuro Toyoda, RIKEN, Japan.
DrPangloss is a python implementation of a three operator genetic algorithm, complete with a java swing GUI for running the GA and visualising performance, generation by generation
This projects intends to develop a complete distributed peer-to-peer environment
for running heuristic optimization, modelling, artificial life, etc applications. This involves a network engine, libraries and different user interfaces. All this in java.
