A C++ class to parse array index slice strings as in Python or MATLAB.
This is a templated, self-contained, single header implementation C++ class for parsing array slice operator strings that specify a min, max, and stride, such as "1:10:2", "::3" or "-1,-5,-2". There is an option to use any offset based indexing desired, such as 0-based for C/Python arrays, or 1-based for Fortran/MATLAB indexing. Reverse indexing is allowed, as well as relative to an array end. This class won't do the actual slice/sampling of an array; instead it only parses a string and returns the index limits and stride, or an STL vector of indices if desired. -

This software (plot_allele_balance_find_contamination.pl) produces an allele balance histogram and assesses DNA contamination of a single sample in a VCF file (vers. 3 & 4) that has been annotated in the info field for the AB=<num> metric in the range 0 - 1.0. It requires that the R statistical package is installed and in your path and can be run on the Linux, Unix or Mac computer. It does not work on multi-sample VCF files. If your VCF is not annotated for AB=<num> you may do this using the Broad's GATK annotation functions, the VCF file and the sample's bam file. -

This little "applet" randomizes file names in a given directory. It will give them a random, 32-character file name consisting of hexadecimal characters (a-f, 0-9), and keep the extension of the file. Why? Well, I have a lot of files that are really nondescript, and having a random file name for them instead of "New Text Document 45124.txt" works out better. For me, at least. It requires .NET Framework 4.0 installed on the target computer. Please note that it will skip "Thumbs.db" and "desktop.ini", so as not to screw up your thumbnails or folder settings. ... -
