Atmel's JTAG programmers won't work unless they are excluded from libmtp's udev rules. So please add:
# Atmel AVR JTAG
ATTR{idVendor}=="03eb", GOTO="libmtp_rules_end"
at the beginning of 69-libmtp.rules in the sensitive devices section. I don't think Atmel produces any MTP devices ;)
