Okay, I've installed debian 0.6.69+dfsg-1 packages and got the same issue as you. The problem is that tuxcmd-modules is one commit behind, you actually need at least 407ffece7951dd089cc8f18c33312f7757739c3d. There were VFS API changes since commit 72bdb9394347572644799ad964d1fbc6f3969033.
I admit my tagging policy is very random :-)

ZIP association comes from plugins, i.e. it's a separate filetype system, besides user-defined associations. I'm wondering if they're lost too (try defining something else than archives).
I can see potential problem here - double loading of the /usr/lib/tuxcmd directory, will check that tomorrow (I was actually going to make a release tomorrow, but this is rather important bug).
