All excellent ideas. I looked at sqlite (http://www.hwaci.com/sw/sqlite/see.html) and they have an encrypted database but the license fee is $2,000, removing the cost that would be a great addition to Ditto.
These go along with the ability to specify application to not save copies from.

As you have found out if you hold down the modifier key for more than a second then the first clip will be pasted...

I am not seeing any issues with saving the popup position after restart. Also the window size should not change when changing the 'position at' preference.

Using the default short cut key ctrl - tilda (~). press the shortcut key, release the tilda but keep the control key pressed. Press the tilda key again (or up down keys) each time the tilda key is pressed it will move the selection down. When the clip is selected you want to paste release the ctrl key and that clip will be pasted.

You can assign hot keys to clip in the properties for a clip (alt - enter). These are only valid when Ditto is in focus.
