    suexec shouldn't affect the visability of /var/www/cgi-bin If your getting a 404 that means apache can't find the requested file in the directory it has associated with cgi-bin url.

    It sounds like apache is not configured for /var/www/cgi-bin as the cgi-bin directory. You should check the configuraiton of apache and see where the cgi-bin directory is defined and move the files there or reconfigure apache to use /var/www/cgi-bin as the cgi-bin directory.
