Hi Jenny,
I could replicate the problem on Mac and indeed the rt-click menu does not show up. Also no error/exceptions are thrown at the console. This is a Mac specific issue and we will need to put it down for a bug and let you know when we have a fix.
In the meantime my only suggestion is using a Windows machine to do the analysis. The right click menu works correctly on windows systems.

Can you try using the annotation for Affy_HG-U133_PLUS_2 from the drop-down and see if it works?

Thank you for using MeV.
The error indicates that your dataset is too big for MeV. There is no sure solutions for this. On a 32 bit machine any application cannot access more than 2 GB of memory. Here is what you can try if you have atleast 2 GB RAM on your machine:
Open the TMEV.bat file in a text editor like wordpad or textpad.
