Should be fixed in the next build. You just need to reference the component into the patch and if the LockPermissions entry corresponding to that component has changed, it will be included.

Ok, I'm going to need a lot more information to investigate. Ideally I can get the build artifacts from the patch build including wixmst's and wixpdbs and the set of command lines you used to build the patch. It would also be helpful to get the patches themselves and verbose logs from an install. Can you put the packages on a file sharing site somewhere and send a link to them?.

It looks like this is a bug but is likely in VMWare in the way it display WPF applications. Unfortunately, I can't see anything we could do in WiX to fix this other than not use WPF.

Im seeing lots of comments that WPF and VMWare dont mix well. All mentions say that there are bugs in VMWare causing problems. Some ideas: Are you running with hardware acceleration enabled? If so, it seems like turning that off can help. Can you try that? Also, it looks like VMWare Workstation 6.5.3 got some updates to better support WPF apps but I still see people saying there are bugs...

Are you expecting the patch to apply multiple diff's to the same product during a patch install. If so, this is not how Windows Installer behaves. It will only ever apply a single transform (the first one it finds) as part of the install. If I'm misunderstanding what you are trying to do, please let me know.
